Summary

The default scaling factor (SF) method for GeneChip microarrays shows high variation. Normalizing with the mean of log-transformed signals is more reliable for accurate microarray data analysis.

Area of Science:

  • Bioinformatics
  • Genomics
  • Microarray Technology

Background:

  • Normalization is crucial for minimizing variations in microarray data analysis.
  • The standard GeneChip scaling factor (SF) method uses trimmed averages, excluding extreme values.
  • Selecting an appropriate normalization method is critical for reliable results.

Purpose of the Study:

  • To evaluate the performance of the default scaling factor (SF) normalization method in GeneChip microarrays.
  • To compare SF with other normalization methods, including median and log-transformed signal means.
  • To identify the most effective normalization strategy for GeneChip expression data.

Main Methods:

  • Analysis of 76 U34A GeneChip experiments.
  • Calculation of normalization factors using scaling factor (SF), median signal, and mean of log-transformed signals.

Related Experiment Videos

  • Assessment of variation in normalization factors across experiments.
  • Main Results:

    • The default SF method exhibited the greatest variation in normalization factors (25.8% CV).
    • Excluded probe sets in SF calculation represented a significant portion of total signals (34-54%).
    • Normalization using the mean of log-transformed signals demonstrated the least variation.

    Conclusions:

    • Excluding high-signal probe sets in SF calculation offers no apparent benefit.
    • Normalization based on the mean of log-transformed signals is superior to the SF method.
    • Recommends using the mean of log-transformed data for normalization in GeneChip microarrays.
