Analyzing gene expression data from Serial Analysis of Gene Expression (SAGE) is challenging. Gene Class is a new bioinformatics tool that uses the Gene Ontology database for easier functional annotation and visualization of SAGE data.
Area of Science:
- Bioinformatics
- Genomics
- Computational Biology
Background:
- Serial Analysis of Gene Expression (SAGE) generates extensive gene expression datasets.
- Analyzing the functional significance of large gene sets from SAGE is computationally intensive.
- Existing bioinformatics tools may lack user-friendly interfaces for SAGE data interpretation.
Purpose of the Study:
- To introduce Gene Class, an interactive web-based tool for functional annotation of SAGE data.
- To facilitate the interpretation of SAGE-generated gene lists using the Gene Ontology (GO).
- To provide enhanced data navigation and visualization for SAGE analysis.
Main Methods:
- Development of an interactive web application, Gene Class.
- Integration of the Gene Ontology (GO) database for functional annotation.
- Implementation of search functionalities within the GO hierarchy for SAGE tags.
- Development of graphical visualization methods for GO category distribution.
Main Results:
- Gene Class enables functional annotation of SAGE tags by mapping them to GO categories.
- The tool offers user-friendly navigation and visualization of SAGE data within the GO structure.
- Graphical representations display the percentage of SAGE tags per GO category, including confidence intervals and hypothesis testing.
Conclusions:
- Gene Class provides an effective solution for the functional interpretation of SAGE data.
- The tool enhances the usability and insight gained from large-scale gene expression studies.
- Gene Class facilitates the mapping of gene expression profiles onto biological functions using GO.
