Western Blotting01:15

Western Blotting

Western blotting is an analytical technique for protein identification. It has various applications in immunology and medicine, including detecting diseases like bovine spongiform encephalopathy, mad cow disease, and human and feline immunodeficiency virus from biological samples.
The technique begins with separating proteins from the sample using sodium dodecyl sulfate-polyacrylamide gel electrophoresis (SDS-PAGE), followed by protein transfer, immunoblotting, and finally, protein detection.
Southern Blot02:57

Southern Blot

Agarose gel electrophoresis is very useful in separating DNA fragments by size. Running a DNA ladder containing fragments of the known length alongside the sample helps determine the approximate length of the sample DNA fragments. However, additional steps are needed to verify the sequence identity of the sample DNA fragments.
Denatured DNA fragments must be transferred onto a carrier membrane from the gel to make it accessible to a probe - a small ssDNA fragment complementary to the target DNA...

Area of Science:

  • Bioinformatics
  • Molecular Biology
  • Genomics

Background:

  • High-throughput gene expression analysis relies on public databases, primarily using microarray data.
  • Microarray data presents limitations in the reliability of single gene expression profiles.
  • Individual gene expression data from northern blots in publications are highly reliable but not accessible for high-throughput screening.

Purpose of the Study:

  • To bridge the gap between high-throughput expression data and reliable individual gene expression data.
  • To design and create a novel, accessible database named BlotBase for northern blot expression data.
  • To enhance the reliability of high-throughput gene expression analysis.

Main Methods:

  • Manual and text-mining searches of PubMed for publications containing northern blot results.
  • Extraction of northern blots and calculation of expression values using Image J.
  • Development of a user-friendly web front end for data access and submission.

Main Results:

  • Creation of BlotBase, a freely accessible database containing approximately 700 human or mouse northern blots.
  • Data is searchable by full text or specific tissue, with expression profiles displayed as three states and a bar chart.
  • Integrated features include RNA sequence access and primer design tools.

Conclusions:

  • BlotBase provides a valuable resource for reliable gene expression profiling.
  • The database is open for public data submission, aiming to become a large expression profiling resource.
  • BlotBase enhances the convenience and reliability of gene expression analysis for the bioinformatics community.
