Ribozymes02:47

Ribozymes

The term ribozyme is used for RNA that can act as an enzyme. Ribozymes are mainly found in selected viruses, bacteria, plant organelles, and lower eukaryotes. Ribozymes were first discovered in 1982 when Tom Cech’s laboratory observed Group I introns acting as enzymes. This was shortly followed by the discovery of another ribozyme, Ribonulcease P, by Sid Altman’s laboratory. Both Cech and Altman received the Nobel Prize in chemistry in 1989 for their work on ribozymes.
Ribozymes can be...
Ribosome Profiling02:24

Ribosome Profiling

Ribosome profiling or ribo-sequencing is a deep sequencing technique that produces a snapshot of active translation in a cell. It selectively sequences the mRNAs protected by ribosomes to get an insight into a cell’s translation landscape at any given point in time.
Applications of ribosome profiling
Ribosome profiling has many applications, including in vivo monitoring of translation inside a particular organ or tissue type and quantifying new protein synthesis levels.
The technique helps...
Ribosomal RNA Synthesis02:53

Ribosomal RNA Synthesis

Ribosome synthesis is a highly complex and coordinated process involving more than 200 assembly factors. The synthesis and processing of ribosomal components occurs not only in the nucleolus but also in the nucleoplasm and the cytoplasm of eukaryotic cells.
Ribosome biogenesis begins with the synthesis of 5S and 45S pre-rRNAs by distinct RNA polymerases. The primary transcripts are extensively processed and modified before they are bound and folded by ribosomal proteins and assembly factors,...
Protein Folding Quality Check in the RER01:29

Protein Folding Quality Check in the RER

ER is the primary site for the maturation and folding of soluble and transmembrane secretory proteins. The calnexin cycle is a specific chaperone system that folds and assesses the confirmation of N-glycosylated proteins before they can exit the ER lumen. The primary players of this quality check pipeline are the lectins, ER-resident chaperones, and a glucosyl transferase enzyme. In case the calnexin system in the lumen fails to salvage a misfolded protein, it is transported to the cytoplasm...
Structure of Porins01:21

Structure of Porins

Mitochondria, chloroplasts, and gram-negative bacteria have transmembrane, beta-barrel proteins called porins to mediate the free diffusion of ions and metabolites across the membrane. Mitochondrial porin precursors contain conserved amino acid sequences called beta signals at their C-terminal. Beta signals have a  motif of PoXGXXHyXHy (Po-Polar, X-Any amino acid, G-Glycine, Hy-LargeHydrophobic), which are crucial for precursor recognition to initiate precursor assembly. Beta-barrel precursors...
Types of RNA01:23

Types of RNA

Overview
Three main types of RNA are involved in protein synthesis: messenger RNA (mRNA), transfer RNA (tRNA), and ribosomal RNA (rRNA). These RNAs perform diverse functions and can be broadly classified as protein-coding or non-coding RNA. Non-coding RNAs play important roles in the regulation of gene expression in response to developmental and environmental changes. Non-coding RNAs in prokaryotes can be manipulated to develop more effective antibacterial drugs for human or animal use.
RNA...

Summary

Prebiotic peptides like KIA7H, composed of specific amino acids, can form complex structures and exhibit RNA-cleaving activity. This suggests early protein-metal complexes may have played a role in the RNA world.

Area of Science:

  • Biochemistry
  • Astrobiology
  • Origin of Life Studies

Background:

  • Amino acids like Lys, Ile, Ala, Gly, and His can form under prebiotic conditions.
  • Peptides composed of restricted amino acid sets can adopt specific folded structures.
  • The early RNA world may have involved interactions with prebiotic peptides.

Purpose of the Study:

  • To determine the 3D structure and conformational stability of the peptide KIA7H.
  • To investigate the ribonucleolytic activity of KIA7H and its variants.
  • To explore the potential role of prebiotic peptide-divalent cation complexes in early life.

Main Methods:

  • X-ray crystallography or NMR spectroscopy to determine 3D structure.
  • Circular dichroism or thermal denaturation assays for conformational stability.
  • In vitro assays to test ribonucleolytic activity with various divalent cations.

Main Results:

  • KIA7H forms a stable four-helix bundle with a hydrophobic core when its imidazole group is neutral.
  • The Trp variant (KIA7W) shows similar structure but enhanced stability compared to other variants.
  • KIA7H, KIA7W, and short His/Lys-rich peptides exhibit specific RNA cleavage in the presence of Mg(2+), Mn(2+), or Ni(2+).

Conclusions:

  • Well-defined peptide structures could have emerged early in chemical evolution.
  • Prebiotic peptides, particularly those rich in His and Lys, can possess ribonucleolytic activity.
  • Peptide-divalent cation complexes may have been functional components of the RNA world.
