Summary
We developed a high-density Diversity Array Technology (DArT) profiling resource for Eucalyptus, enabling high-throughput genome-wide diversity analysis and linkage mapping. This new tool significantly enhances molecular marker utility in eucalypts for population genetics and phylogenetics.
Area of Science:
- Genomics
- Molecular Biology
- Forestry Science
Background:
- Eucalyptus genetics and evolution research is advancing, but current molecular marker technologies offer limited marker density and transferability across species.
- High throughput, broad genome coverage, and marker transferability are crucial for improving molecular marker utility in eucalypts.
- Existing methods struggle to provide the necessary resolution and speed for comprehensive genetic studies in this diverse genus.
Purpose of the Study:
- To develop a high-density Diversity Array Technology (DArT) genome profiling resource for Eucalyptus.
- To demonstrate the potential of this resource for genome-wide diversity analysis and linkage mapping in various Eucalyptus species.
- To overcome the limitations of current molecular marker technologies in terms of density and transferability.
Main Methods:
- Tested multiple genome complexity reduction methods, identifying PstI/TaqI as optimal for Eucalyptus.
- Developed 18 genomic libraries from 64 Eucalyptus species using PstI/TaqI representations.
- Screened 23,808 DNA fragments, selected 6,528 polymorphic markers for an operational array, and added 1,152 markers from the sequenced E. grandis genome.
Main Results:
- The PstI/TaqI method yielded 13,300 polymorphic markers from 23,808 screened fragments.
- The operational DArT array contains 6,528 markers, validated with 4,752 polymorphic markers in diversity studies.
- Screening across six inter-specific pedigrees identified 5,013 segregating markers, averaging 2,211 per pedigree, with significant overlap between pedigrees.
Conclusions:
- The developed DArT array provides 1,000-2,000 polymorphic markers for linkage mapping in most eucalypt pedigrees, ensuring high genome coverage.
- This high-throughput platform is suitable for population genetics and phylogenetics in Eucalyptus, with valuable cross-species and cross-pedigree transferability.
- The DArT array facilitates high-resolution links between population phenotypes and the forthcoming Eucalyptus reference genome.
