Ribosome Profiling02:24

Ribosome Profiling

Ribosome profiling or ribo-sequencing is a deep sequencing technique that produces a snapshot of active translation in a cell. It selectively sequences the mRNAs protected by ribosomes to get an insight into a cell’s translation landscape at any given point in time.
Applications of ribosome profiling
Ribosome profiling has many applications, including in vivo monitoring of translation inside a particular organ or tissue type and quantifying new protein synthesis levels.
The technique helps...

RNA-seq

RNA sequencing, or RNA-Seq, is a high-throughput sequencing technology used to study the transcriptome of a cell. Transcriptomics helps to interpret the functional elements of a genome and identify the molecular constituents of an organism. Additionally, it also helps in understanding the development of an organism and the occurrence of diseases.
Before the discovery of RNA-seq, microarray-based methods and Sanger sequencing were used for transcriptome analysis. However, while microarray-based...
Eukaryotic RNA Polymerases00:58

Eukaryotic RNA Polymerases

RNA Polymerase (RNAP) is conserved in all animals, with bacterial, archaeal, and eukaryotic RNAPs sharing significant sequence, structural, and functional similarities. Among the three eukaryotic RNAPs, RNA Polymerase II is most similar to bacterial RNAP in terms of both structural organization and folding topologies of the enzyme subunits. However, these similarities are not reflected in their mechanism of action.
All three eukaryotic RNAPs require specific transcription factors, of which the...

Summary

Ribosomal RNA depletion RNA-sequencing (rmRNA-seq) detects more intergenic and intronic transcripts than polyA selection RNA-sequencing (mRNA-seq). Different RNA preparations significantly alter gene expression profiles.

Area of Science:

  • Transcriptomics
  • Molecular Biology
  • Bioinformatics

Background:

  • RNA sequencing is crucial for understanding gene expression.
  • Choosing the right RNA preparation method is essential for accurate transcriptomic analysis.
  • Ribosomal RNA depletion (rmRNA-seq) and polyA selection (mRNA-seq) are common RNA preparation methods.

Purpose of the Study:

  • To compare the effectiveness of rmRNA-seq and mRNA-seq in capturing diverse RNA species.
  • To investigate the impact of different RNA preparation methods on gene expression profiles.

Main Methods:

  • Acquired transcriptomic data from mouse cerebrum using both rmRNA-seq and mRNA-seq.
  • Analyzed the proportion of uniquely alignable reads in intergenic and intronic regions.
  • Identified various RNA transcripts, including ncRNAs, snoRNAs, snRNAs, and novel ncRNAs.

Main Results:

  • rmRNA-seq yielded a higher proportion of reads in intergenic (44%) and intronic (25%) regions compared to mRNA-seq (23% and 15%).
  • rmRNA-seq identified a broader range of transcripts, including protein-coding genes, ncRNAs, and repeat elements.
  • Comparative analysis revealed significant variations in gene expression profiles due to different RNA preparations.

Conclusions:

  • rmRNA-seq is more effective in detecting polyA- or bimorphic transcripts.
  • RNA sample preparation methods significantly influence transcriptomic data and gene expression profiles.
  • Researchers should carefully consider RNA preparation methods for accurate and comprehensive transcriptomic studies.
