Background:

Second-generation sequencing generates massive datasets with millions of variant sites.
Current variant annotation methods are too slow for high-throughput genetic research.
Efficient variant annotation is crucial for downstream functional characterization.

Purpose of the Study:

To develop a high-throughput pipeline for rapid DNA sequence variant annotation.
To address the bottleneck in genetic research caused by slow annotation methods.
To provide a tool for identifying recessive or compound heterozygous loci.

Main Methods:

SeqAnt (Sequence Annotator) is an open-source web service and software package.
It annotates DNA sequence variants, characterizing functional type, frequency, and evolutionary conservation.
Supports human, mouse, fly, and worm genomes.

Main Results:

SeqAnt rapidly annotates DNA sequence variants.
Demonstrated speed by annotating datasets ranging from 37 to over 3.4 million variant sites.
Annotation times ranged from 0.17 seconds to 28 minutes 49.8 seconds.

Conclusions:

SeqAnt overcomes a critical bottleneck for geneticists using second-generation sequencing.
It is particularly useful for labs lacking dedicated bioinformatics support.
Provides efficient variant annotation for human, mouse, fly, and worm genomes.
