RNA-seq

RNA sequencing, or RNA-Seq, is a high-throughput sequencing technology used to study the transcriptome of a cell. Transcriptomics helps to interpret the functional elements of a genome and identify the molecular constituents of an organism. Additionally, it also helps in understanding the development of an organism and the occurrence of diseases.
Before the discovery of RNA-seq, microarray-based methods and Sanger sequencing were used for transcriptome analysis. However, while microarray-based...

Area of Science:

  • Genomics
  • Transcriptomics
  • Bioinformatics

Background:

  • Next-generation sequencing (NGS) generates vast amounts of transcriptome data (RNA-Seq).
  • RNA-Seq reads are often short and contain errors, posing challenges for analysis.
  • Accurate alignment over intron boundaries is crucial for transcriptome reconstruction and gene identification.

Purpose of the Study:

  • To introduce PALMapper, a tool for accurate alignment of RNA-Seq reads.
  • To provide a fast and user-friendly solution for handling large-scale transcriptome data.
  • To improve transcriptome reconstruction and gene-structure identification.

Main Methods:

  • PALMapper integrates GenomeMapper for efficient read mapping.
  • It utilizes QPALMA, a spliced aligner that leverages read quality and splice site predictions.
  • The tool is available as a command-line application and a Web interface via Galaxy.

Main Results:

  • PALMapper achieves accurate unspliced and spliced alignments for millions of RNA-Seq reads.
  • The combination of GenomeMapper and QPALMA enhances alignment accuracy.
  • The tool is designed for speed and ease of use.

Conclusions:

  • PALMapper offers a robust solution for analyzing large RNA-Seq datasets.
  • It facilitates accurate transcriptome reconstruction and gene-structure identification.
  • The tool supports both command-line and Web-based workflows for broad accessibility.
