Ribosome Profiling02:24

Ribosome Profiling

Ribosome profiling or ribo-sequencing is a deep sequencing technique that produces a snapshot of active translation in a cell. It selectively sequences the mRNAs protected by ribosomes to get an insight into a cell’s translation landscape at any given point in time.
Applications of ribosome profiling
Ribosome profiling has many applications, including in vivo monitoring of translation inside a particular organ or tissue type and quantifying new protein synthesis levels.

Proteomics01:33

Proteomics

A proteome is the entire set of proteins that a cell type produces. We can study proteomes using the knowledge of genomes because genes code for mRNAs, and the mRNAs encode proteins. Although mRNA analysis is a step in the right direction, not all mRNAs are translated into proteins.
Proteomics is the study of proteomes' function. It involves the large-scale systematic study of the proteome to denote the protein complement expressed by a genome. Scientist Mark Wilkins coined the term proteomics...

Area of Science:

  • Proteomics and Genomics
  • Bioinformatics and Database Development

Background:

  • Proteogenomics enhances genome annotation using experimental proteome data.
  • Mass spectrometry-based shotgun proteomics generates high-throughput peptide sequencing data.
  • A dedicated data repository is crucial for translational gene expression evidence.

Purpose of the Study:

  • To present OryzaPG-DB, a novel rice proteome database.
  • To integrate genomic features with experimental shotgun proteomics data.
  • To provide a valuable resource for genome re-annotation.

Main Methods:

  • Developed OryzaPG-DB using shotgun proteogenomics data from 27 nanoLC-MS/MS runs.
  • Identified peptides by searching against multiple rice databases (protein, cDNA, transcript, genome).
  • Mapped identified peptides to the rice genome, identifying novel genomic features.

Main Results:

  • OryzaPG-DB covers approximately 3200 rice genes.
  • Identified 40 novel genomic features within these genes.
  • Database provides peptide-based expression profiles and genomic origins.

Conclusions:

  • OryzaPG-DB is the first proteogenomics-based rice proteome database.
  • The database offers updated annotations in GFF3 format and visualization.
  • Its generic design allows adaptation for other species.
