Modern Molecular Taxonomy

Advancements in molecular biology have revolutionized the identification and characterization of bacteria, with multiple methods leveraging DNA sequencing for enhanced precision. As sequencing technologies improve and costs decline, these approaches are increasingly used in clinical, environmental, and evolutionary studies.Multilocus Sequence Typing (MLST) examines several housekeeping genes, essential chromosomal genes encoding cellular functions, to distinguish strains. Approximately...
IR Frequency Region: Fingerprint Region01:03

IR Frequency Region: Fingerprint Region

IR spectra are divided into two main regions: the diagnostic region and the fingerprint region. The diagnostic region of the spectrum lies above 1500 cm−1. The absorptions resulting from single-bond vibrations of the N–H, C–H, and O–H stretch at higher wavenumbers and appear on the left side of the spectrum. The stretching absorptions of the C≡C and C≡N occur between 2100–2300 cm−1. In contrast, those arising from stretching absorptions of the C=O, C=N, and C=C occur between 1600–1850 cm−1.
The...
FISH - Fluorescent In-situ Hybridization02:07

FISH - Fluorescent In-situ Hybridization

Fluorescence in situ hybridization, or FISH, was developed in the early 1980s and has quickly become one of the most widely used techniques in cytogenetics. Labeled probes are used to bind complementary DNA or RNA sequences on a chromosome or in a region within a cell. Earlier, the probes could only be obtained by cloning or reverse transcription of a DNA template. Currently, the probe oligonucleotides can be synthesized synthetically. Additionally, with the advancement of optical techniques,...

Area of Science:

  • Chemoinformatics
  • Computational Chemistry
  • Data Visualization

Background:

  • Molecular visualization aids in understanding molecular data.
  • Principal Component Analysis (PCA) is commonly used for visualizing molecular descriptors.
  • Few studies have explored visualization methods using molecular fingerprints.

Purpose of the Study:

  • To evaluate statistical models for creating visualizations from molecular fingerprints.
  • To compare clustering performance for understanding structural information and structure-activity relationships.
  • To assess the effectiveness of nonlinear projection maps and Bernoulli noise models.

Main Methods:

  • Compared Principal Component Analysis (PCA) with NeuroScale, GTM, LTM, and LTM-LIN models.
  • Utilized molecular fingerprints instead of molecular descriptors for visualization.
  • Evaluated visualization quality using subjective inspection and objective metrics (global distance, k-nearest-neighbor predictors).

Main Results:

  • LTM significantly outperformed other models in clustering molecular fingerprints based on structure.
  • LTM visualizations revealed consistent relationships between core scaffolds in combinatorial sublibraries.
  • LTM also showed superior performance in clustering based on activity, though by a smaller margin.

Conclusions:

  • The Linear-Time Model (LTM) is highly effective for visualizing molecular fingerprints.
  • Nonlinear projection maps combined with Bernoulli noise models enhance the modeling of binary data for molecular visualization.
  • This approach offers improved insights into chemical structure and activity relationships.
