Genome-wide Association Studies-GWAS01:11

Genome-wide Association Studies-GWAS

12.6K
Genome-wide association studies or GWAS are used to identify whether common SNPs are associated with certain diseases. Suppose specific SNPs are more frequently observed in individuals with a particular disease than those without the disease. In that case, those SNPs are said to be associated with the disease. Chi-square analysis is performed to check the probability of the allele likely to be associated with the disease.
GWAS does not require the identification of the target gene involved in...

Area of Science:

  • Genetics
  • Bioinformatics
  • Computational Biology

Background:

  • Genome-wide association studies (GWAS) are crucial for identifying genetic variants associated with diseases.
  • Permutation testing is a standard method for controlling false positives in GWAS.
  • Current permutation testing methods can be computationally intensive, limiting large-scale analyses.

Purpose of the Study:

  • To develop and present PERMORY, a software tool for accelerated permutation testing in GWAS.
  • To enhance the efficiency and speed of GWAS analyses.
  • To provide accurate estimation of the effective number of independent tests.

Main Methods:

  • PERMORY software was developed using the Message-Passing Interface (MPI) for parallelization.
  • The software incorporates accelerated analysis for quantitative phenotypes.
  • An accurate estimation method for the effective number of independent tests was implemented.

Main Results:

  • Parallelization of PERMORY using MPI achieved nearly linear speedup.
  • Accelerated analysis for quantitative phenotypes was successfully integrated.
  • Accurate estimation of the effective number of independent tests was demonstrated.

Conclusions:

  • PERMORY significantly accelerates permutation testing for GWAS.
  • The software enhances the computational efficiency of genetic association studies.
  • PERMORY is available for free download, facilitating broader adoption in genetic research.
