RNA-seq03:21

RNA-seq

RNA sequencing, or RNA-Seq, is a high-throughput sequencing technology used to study the transcriptome of a cell. Transcriptomics helps to interpret the functional elements of a genome and identify the molecular constituents of an organism. Additionally, it also helps in understanding the development of an organism and the occurrence of diseases.
Before the discovery of RNA-seq, microarray-based methods and Sanger sequencing were used for transcriptome analysis. However, while microarray-based...
Ribosome Profiling02:24

Ribosome Profiling

Ribosome profiling or ribo-sequencing is a deep sequencing technique that produces a snapshot of active translation in a cell. It selectively sequences the mRNAs protected by ribosomes to get an insight into a cell’s translation landscape at any given point in time.
Applications of ribosome profiling
Ribosome profiling has many applications, including in vivo monitoring of translation inside a particular organ or tissue type and quantifying new protein synthesis levels.
The technique helps...

Summary

Genomic resources were developed for Pacific herring (Clupea pallasii) to aid research. These resources revealed genetic markers for population structure and immune function, crucial for conservation.

Area of Science:

  • Marine Biology
  • Genomics
  • Fisheries Science

Background:

  • Pacific herring (Clupea pallasii) fisheries are vital but threatened by environmental and human impacts.
  • Understanding herring population structure is essential for effective fisheries management and conservation.

Purpose of the Study:

  • To generate genomic resources for Pacific herring research.
  • To develop methods for single nucleotide polymorphism (SNP) discovery and validation.
  • To identify genetic markers differentiating herring populations.

Main Methods:

  • High-throughput pyrosequencing of transcriptome libraries from liver and testes.
  • Bioinformatic analysis to identify and annotate over 40,000 contigs.
  • SNP discovery and validation using Sanger sequencing and high-resolution melt-curve analysis.

Main Results:

  • An annotated transcriptome of Pacific herring was created.
  • Over 10,000 potential SNPs were identified, with 96 validated.
  • Five SNPs showed differentiation between ocean basins, and one immune-related SNP distinguished Gulf of Alaska populations.

Conclusions:

  • The developed genomic resources support organismal and population-level research.
  • Identified SNPs offer potential for population structure analysis and marker development.
  • These findings provide a foundation for environmental physiology studies in Pacific herring.
