Chromatin Immunoprecipitation- ChIP02:36

Chromatin Immunoprecipitation- ChIP

Chromatin immunoprecipitation, or ChIP, is an antibody-based technique used to identify sites on DNA that bind to transcription factors of interest or histone proteins. It also helps determine the type of histone modifications such as acetylation, phosphorylation, or methylation.
Types of ChIP
ChIP can be divided into two types - X-ChIP and N-ChIP. X-ChIP involves in vivo cross-linking of histones and regulatory proteins to DNA, fragmenting the DNA by sonication, and isolating the protein-DNA...

Immunoprecipitation

Immunoprecipitation, or IP, is a widely used technique that employs protein-antibody interactions to isolate proteins or protein complexes in their native state for studying protein-protein interactions, quaternary structures, or supramolecular complexes. Various modifications of the technique, including chromatin IP, cross-linking IP, and fluorescence IP, are commonly used.

Area of Science:

  • Molecular Biology
  • Genomics
  • Epigenetics

Background:

  • Analyzing gene regulation in multicellular organisms requires isolating specific cell types.
  • Existing methods for chromatin isolation can lead to loss of transcriptional context or purity.

Purpose of the Study:

  • To describe a novel protocol for batch isolation of tissue-specific chromatin (BiTS-ChIP).
  • To enable analysis of histone modifications, transcription factor binding, and polymerase occupancy.
  • To provide a method applicable to various model systems, optimized for Drosophila.

Main Methods:

  • Formaldehyde cross-linking of embryos expressing cell type-specific nuclear markers.
  • Dissociation, isolation, and Fluorescence-Activated Cell Sorting (FACS) of nuclei based on marker expression.
  • Extraction and sonication of tissue-specific chromatin for downstream analyses like ChIP-seq.

Main Results:

  • The BiTS-ChIP method preserves transcriptional context by cross-linking before dissociation.
  • FACS sorting of nuclei yields highly pure, tissue-specific chromatin.
  • The complete protocol, including library preparation, can be finished within 5 days.

Conclusions:

  • BiTS-ChIP is an efficient and high-purity method for isolating tissue-specific chromatin.
  • This protocol facilitates detailed epigenomic and transcriptomic analyses in complex tissues.
  • The method's adaptability makes it valuable for diverse model organisms in biological research.
