Summary
TRFolder-W is a new web server for predicting telomerase RNA (TR) core structures in yeast. It enhances flexibility and user-friendliness for TR gene prediction in fungi and beyond.
Area of Science:
- Computational biology
- RNA structure prediction
Background:
- Telomerase RNA (TR) plays a crucial role in telomere maintenance.
- Five core sub-structures are commonly identified in fungal TR.
- Previous work established the TRFolder Python toolkit for TR structure prediction.
Purpose of the Study:
- To develop a user-friendly web server (TRFolder-W) for predicting telomerase RNA core structures.
- To enhance the flexibility and accessibility of TR structure prediction for yeast genomes.
- To provide a tool for identifying potential TR genes based on conserved structural units.
Main Methods:
- Development of a web server using the Django web framework.
- Leveraging the existing TRFolder command-line toolkit.
- Integration of five core TR sub-structures (template region, downstream pseudoknot, boundary element, core-closing stem, triple helix) for prediction.
Main Results:
- TRFolder-W offers a flexible and user-friendly interface for TR structure prediction.
- The server facilitates the prediction of potential TR genes in yeast.
- The methodology can be extended to predict TR structures in non-fungal species.
Conclusions:
- TRFolder-W provides a valuable resource for yeast telomerase RNA structure analysis.
- The web server enhances the prediction of core TR structures, aiding in gene identification.
- The tool's applicability extends beyond fungal species, offering broader potential in RNA research.

RNA Structure
The basic structure of RNA consists of a string of ribonucleotides attached by phosphodiester bonds. Although most RNA is single-stranded, it can form complex secondary and tertiary structures. Such structures play essential roles in the regulation of transcription and translation.
Different Types of RNA Have the Same Basic Structure
There are three main types of ribonucleic acid (RNA) involved in protein synthesis: messenger RNA (mRNA), transfer RNA (tRNA), and ribosomal RNA (rRNA). All three...

Telomeres and Telomerase
In eukaryotic DNA replication, a single-stranded DNA fragment remains at the end of a chromosome after the removal of the final primer. This section of DNA cannot be replicated in the same manner as the rest of the strand because there is no 3’ end to which the newly synthesized DNA can attach. This non-replicated fragment results in gradual loss of the chromosomal DNA during each cell duplication. Additionally, it can induce a DNA damage response by enzymes that recognize single-stranded DNA.

Transfer RNA Synthesis
One of the unique features of tRNA is the presence of modified bases. In some tRNAs, modified bases account for nearly 20% of the total bases in the molecule. Altogether, these unusual bases protect the tRNA from enzymatic degradation by RNases.
Each of these chemical modifications is carried by a specific enzyme, post-transcription. All of these enzymes have unique base and site-specificity. Methylation, the most common chemical modification, is carried by at least nine different enzymes, with...
