Restriction Enzymes01:11

Restriction Enzymes

31.6K
Restriction enzymes are bacterial enzymes used to cut DNA in a sequence-specific manner. To cleave DNA, they bind to specific palindromic sequences called restriction sites. Such palindromic DNA sequences or inverted repeats are commonly found in regions of functional significance, such as the origin of replication, gene operator sites, and regions containing transcription termination signals.
The host bacteria protect their own genomic DNA from these enzymes by methylating these sites. Some...

Maxam-Gilbert Sequencing

10.5K
In the same year as the discovery of the Sanger sequencing method, another group of scientists, Allan Maxam and Walter Gilbert, demonstrated their chemical-cleavage method for DNA sequencing. The Maxam-Gilbert method relies on using different chemicals that can cleave the DNA sequence at specific sites, the separation of resulting DNA fragments of variable size using electrophoresis, and deciphering the DNA sequence from the resulting gel bands.
Challenges of the Maxam-Gilbert Method

  • Molecular Biology
  • Structural Biology

Background:

  • Determining RNA structural constraints is crucial for understanding RNA function.
  • Existing methods can be material-intensive or less suitable for shorter RNA molecules.

Purpose of the Study:

  • To present a refined enzymatic probing protocol for RNA structural analysis.
  • To provide a method adaptable for RNAs up to 200 nucleotides in length.

Main Methods:

  • Folding end-labeled RNA into its native conformation.
  • Partial digestion using structure-sensitive nucleases.
  • Identifying cleavage sites via electrophoretic separation of fragments.

Main Results:

  • The protocol is rapid, straightforward, and requires minimal material.
  • It is effective for evaluating RNAs up to 150-200 nucleotides.
  • Considerations for protocol optimization are discussed.

Conclusions:

  • Enzymatic probing offers a valuable approach for RNA structural studies.
  • This protocol enhances the accessibility and applicability of enzymatic probing for a range of RNA sizes.
