RNA-seq03:21

RNA-seq

9.2K
RNA sequencing, or RNA-Seq, is a high-throughput sequencing technology used to study the transcriptome of a cell. Transcriptomics helps to interpret the functional elements of a genome and identify the molecular constituents of an organism. Additionally, it also helps in understanding the development of an organism and the occurrence of diseases.
Before the discovery of RNA-seq, microarray-based methods and Sanger sequencing were used for transcriptome analysis. However, while...

Area of Science:

  • Bioinformatics
  • Computational Biology
  • Molecular Biology

Background:

  • Noncoding RNA (ncRNA) research requires efficient tools for identifying functional sequences within large genomic datasets.
  • Existing tools primarily focus on sequence similarity, neglecting crucial secondary structure information.
  • A need exists for an "RNA BLAST" capable of structure-aware sequence searching.

Purpose of the Study:

  • To develop and present StemSearch, a novel tool for identifying functional ncRNA sequences in genomic databases.
  • To enable efficient searching of genomic data using RNA sequence and its secondary structure features.
  • To provide a web-accessible platform for ncRNA discovery.

Main Methods:

  • StemSearch represents RNA sequences by their potential stem structures.
  • Genomic sequences are preprocessed to identify and index potential stems.
  • Query RNA sequences are processed, and similar stems are retrieved from the index.
  • Genomic regions are ranked based on stem similarity and conserved cross-stem topology.

Main Results:

  • StemSearch demonstrates significantly improved recall compared to BLAST for RNA families from RFAM, with minimal loss in precision.
  • The tool successfully identified members of the 7SK ncRNA family within human chromosome 2.
  • Experimental results validate StemSearch's effectiveness in handling complex eukaryotic genomes.

Conclusions:

  • StemSearch offers a powerful, structure-aware approach for ncRNA gene discovery.
  • The tool enhances the ability to find functionally similar ncRNAs across diverse genomes.
  • StemSearch provides a valuable resource for advancing noncoding RNA research.
