Genome Annotation and Assembly03:36

Genome Annotation and Assembly

16.5K
The genome refers to all of the genetic material in an organism. It can range from a few million base pairs in microbial cells to several billion base pairs in many eukaryotic organisms. Genome assembly refers to the process of taking the DNA sequencing data and putting it all back together in a correct order to create a close representation of the original genome. This is followed by the identification of functional elements on the newly assembled genome, a process called genome annotation.

Synthetic Biology

4.4K
Synthetic biology is an interdisciplinary science that involves using principles from disciplines such as engineering, molecular biology, cell biology, and systems biology. It involves remodeling existing organisms from nature or constructing completely new synthetic organisms for applications such as protein or enzyme production, bioremediation, value-added macromolecule production, and the addition of desirable traits to crops, to name a few.

Area of Science:

  • Bioinformatics
  • Computational Biology
  • Systems Biology

Background:

  • BioCyc databases are crucial resources for biological pathways and genomic data, requiring continuous integration of new knowledge.
  • Manual curation from literature is essential but necessitates scalable methods for managing improved functional annotations.
  • Curators need tools that simplify data management without requiring deep knowledge of BioCyc database specifics.

Purpose of the Study:

  • To develop a software tool, CycTools, for efficient maintenance of functional annotations in model organism databases.
  • To improve and streamline the import of user-provided data into BioCyc databases.
  • To automate the resolution of synonyms and alternate identifiers within BioCyc databases.

Main Methods:

  • Development of CycTools, a software tool building upon existing functionalities.
  • Implementation of automated data import processes for user-provided data.
  • Integration of automatic synonym and alternate identifier resolution to internal BioCyc identifiers.

Main Results:

  • CycTools enables curators to maintain functional annotations in model organism databases.
  • The tool simplifies and improves the import of external data into BioCyc databases.
  • CycTools automatically resolves synonyms and alternate identifiers to appropriate internal database identifiers.

Conclusions:

  • Automating manual data entry significantly improves curation efficiency for large biological databases.
  • CycTools successfully transferred Gene Ontology (GO) term annotations between MaizeCyc and CornCyc databases.
  • The tool facilitates the creation of strain-specific databases for metabolic engineering applications.
