Ubiquitously active enhancers and developmentally specific enhancers show distinct core promoter specificities. This discovery separates gene regulation for housekeeping and developmental genes across the genome.
Area of Science:
- Molecular Biology
- Genetics
- Developmental Biology
Background:
- Gene transcription relies on RNA polymerase II, core promoters, and enhancers.
- Regulation of ubiquitous housekeeping genes versus cell-type-specific developmental genes remains unclear.
- The existence of ubiquitously active enhancers and their regulatory mechanisms are not well understood.
Purpose of the Study:
- To investigate enhancer specificity to different core promoters.
- To determine if distinct enhancer classes regulate housekeeping and developmental genes.
- To identify mechanisms separating these two gene regulatory programs.
Main Methods:
- Utilized Drosophila melanogaster S2 and ovarian somatic cells (OSCs).
- Analyzed enhancer specificity to core promoters from ribosomal protein (housekeeping) and transcription factor (developmental) genes.
- Confirmed specificity for additional core promoters.
- Examined genomic distribution, neighboring gene functions, and core promoter elements.
- Identified transcription factors Dref and Trl.
Main Results:
- Thousands of enhancers demonstrated specificity for either housekeeping or developmental core promoters.
- Housekeeping enhancers were active in both cell types; developmental enhancers showed cell-type specificity.
- Enhancer classes differed in genomic location, associated gene functions, and promoter elements.
- Dref and Trl were identified as key transcription factors for housekeeping and developmental enhancers, respectively.
Conclusions:
- A sequence-encoded enhancer-core promoter specificity mechanism separates housekeeping and developmental gene regulation.
- This specificity applies to thousands of enhancers and their target genes genome-wide.
- Provides a framework for understanding the distinct regulatory programs governing gene expression.
