We developed MAGIC, an automated platform for identifying N-linked glycopeptides using mass spectrometry. MAGIC improves peptide fragment intensity and accurately identifies glycopeptides, even without prior sample knowledge.
Area of Science:
- Proteomics
- Glycomics
- Mass Spectrometry
Background:
- Glycosylation is a critical protein modification impacting protein function.
- Identifying intact glycopeptides from mass spectrometry data is complex.
- Accurate analysis of glycoproteins requires robust glycopeptide identification methods.
Purpose of the Study:
- To present MAGIC, an automated mass spectrometry-based platform for identifying N-linked glycopeptides.
- To introduce the Trident algorithm for accurate Y1-ion assignment in glycopeptide analysis.
- To enhance peptide fragment detection and glycan composition determination.
Main Methods:
- Development of the MAGIC platform for automated glycopeptide identification.
- Implementation of the Trident algorithm for Y1-ion assignment using triplet patterns.
- Generation of in silico spectra by modifying precursor ions and removing glycan fragments.
- Computation and ranking of glycan compositions.
Main Results:
- MAGIC significantly increased peptide fragment intensities (2- to 31-fold) for model glycoproteins.
- Identified 7 tryptic glycopeptides from HRP and 16 from a glycoprotein mixture.
- Processed over a thousand MS2 spectra in 3 minutes, identifying 36 glycopeptides from HeLa cell proteome data.
- Achieved a 0% false discovery rate on N-glycosylation-free Escherichia coli data.
Conclusions:
- MAGIC provides an effective automated solution for intact N-linked glycopeptide identification.
- The Trident algorithm enhances the accuracy of Y1-ion assignment, crucial for unknown glycoproteins.
- MAGIC facilitates robust glycopeptide discovery in complex proteomic samples with high confidence.
