Summary

We developed MACAU, a new statistical method for analyzing DNA methylation data from bisulfite sequencing. MACAU effectively identifies age-associated methylation changes, improving upon existing methods for structured populations.

Area of Science:

  • Genomics
  • Epigenetics
  • Computational Biology

Background:

  • DNA methylation is crucial for gene regulation.
  • Bisulfite sequencing is a key tool for studying DNA methylation.
  • Modeling bisulfite sequencing data presents challenges due to coverage variation and genetic covariance.

Purpose of the Study:

  • To develop a robust statistical framework for analyzing bisulfite sequencing data.
  • To address computational challenges in modeling count data with genetic relatedness.
  • To improve the detection of differentially methylated sites, especially in structured populations.

Main Methods:

  • Developed a binomial mixed model and an efficient sampling-based algorithm named MACAU (Mixed model association for count data via data augmentation).
  • The framework accounts for over-dispersion in count data and genetic relatedness among individuals.
  • Validated using simulations and whole genome bisulfite sequencing (WGBS) and reduced representation bisulfite sequencing (RRBS) data.

Main Results:

  • MACAU provides well-calibrated test statistics, even with population structure.
  • The method significantly improves power for detecting differentially methylated sites.
  • In RRBS data, MACAU identified 1.6-fold more age-associated CpG sites than the beta-binomial model.

Conclusions:

  • MACAU is an efficient and effective tool for analyzing bisulfite sequencing data.
  • The method is particularly valuable for studies involving structured populations.
  • Identified age-associated DNA methylation changes linked to gene expression, offering insights into aging processes.
