Ribosome Profiling02:24

Ribosome Profiling

4.3K
Ribosome profiling or ribo-sequencing is a deep sequencing technique that produces a snapshot of active translation in a cell. It selectively sequences the mRNAs protected by ribosomes to get an insight into a cell’s translation landscape at any given point in time.
Applications of ribosome profiling
Ribosome profiling has many applications, including in vivo monitoring of translation inside a particular organ or tissue type and quantifying new protein synthesis levels.
The technique...

Transcriptional Regulation: Riboswitches

1.0K
Riboswitches are RNA elements that regulate gene expression by altering their secondary structures in response to specific effector molecules. These elements, located in the leader regions of certain mRNAs, act as transcriptional regulators by toggling between alternative conformations to control downstream gene expression. Riboswitch-mediated regulation is a precise mechanism for modulating biosynthetic pathways, as exemplified by the riboflavin biosynthesis pathway in Bacillus...

Area of Science:

  • Genomics
  • Ecology
  • Evolutionary Biology

Background:

  • Rutilus rutilus (roach) is widely distributed across Europe and Western Asia, with the Irtysh River basin representing a marginal area of its natural range.
  • Its broad distribution and unique traits make roach an excellent model organism for ecological and comparative genomics studies.
  • Limited available genome sequences have previously hindered in-depth investigations of this species.

Purpose of the Study:

  • To generate a comprehensive transcriptome dataset for Rutilus rutilus.
  • To identify molecular markers for ecological and evolutionary analyses.
  • To facilitate further research on the Cyprinidae family.

Main Methods:

  • Transcriptome sequencing of brain and liver tissues from five Rutilus rutilus individuals using Illumina paired-end technology.
  • De novo assembly of approximately 120 million clean reads (14 Gb data) to generate 132,289 unigenes.
  • Bioinformatic analysis including homology searches (Nt, Nr, Swiss-Prot), functional annotation (COG), and domain identification (Interpro).

Main Results:

  • A total of 132,289 unigenes were assembled from the roach transcriptome.
  • Homology searches revealed significant matches in Nt (37.5%), Nr (27.1%), and Swiss-Prot (21.2%) databases.
  • The study identified 177,493 single nucleotide variations and 36,639 simple sequence repeats, providing valuable molecular markers.

Conclusions:

  • The generated Rutilus rutilus transcriptome provides a foundational resource for ecological and comparative genomics.
  • The identified molecular markers (SNVs and SSRs) will enable further ecological and evolutionary analyses.
  • This dataset significantly advances the potential for extensive evolutionary studies within the Cyprinidae family.
