We developed RAPID, a new bioinformatics pipeline for analyzing short-interfering RNA (siRNA) sequencing data. RAPID simplifies complex RNA processing analysis and generates visualizations to understand siRNA roles in biological processes.
Area of Science:
- Bioinformatics
- Molecular Biology
- Genomics
Background:
- Short-interfering RNA (siRNA) plays crucial roles in biological processes.
- Analyzing siRNA requires understanding complex, species-specific RNA processing pathways.
- Small RNA sequencing is a common method for siRNA research, but data analysis is challenging.
Purpose of the Study:
- To present RAPID, a generic eukaryotic siRNA analysis pipeline.
- To provide automated visualizations and facilitate comparative analysis of siRNA datasets.
- To aid researchers in understanding siRNA roles through detailed data interpretation.
Main Methods:
- RAPID is a bioinformatics pipeline designed for eukaryotic siRNA analysis.
- It processes small RNA sequencing data, considering parameters like strand specificity and length distribution.
- The pipeline generates user-friendly HTML reports with numerous visualizations and integrates differential expression analysis using DESeq2.
Main Results:
- RAPID captures inherent information from siRNA datasets.
- It produces automated, comprehensive visualizations for multiple analysis categories.
- The pipeline enables automated comparison of multiple datasets, including specialized normalization for siRNA knockdown.
Conclusions:
- RAPID offers a user-friendly and automated solution for analyzing eukaryotic siRNA data.
- The pipeline aids in understanding siRNA roles by providing detailed insights and comparative analysis.
- RAPID simplifies complex data interpretation, making it a valuable tool for molecular biologists and bioinformaticians.

RNA Interference
This process occurs naturally in cells, often through the activity of genomically-encoded microRNAs. Researchers can take advantage of this mechanism by introducing synthetic RNAs to deactivate specific genes for research or therapeutic purposes. For example, RNAi could be used...
RNA Structure
The basic structure of RNA consists of a five-carbon sugar and one of four nitrogenous bases. Although most RNA is single-stranded, it can form complex secondary and tertiary structures. Such structures play essential roles in the regulation of transcription and translation.
