Ribosome Profiling02:24

Ribosome Profiling

4.0K
Ribosome profiling or ribo-sequencing is a deep sequencing technique that produces a snapshot of active translation in a cell. It selectively sequences the mRNAs protected by ribosomes to get an insight into a cell’s translation landscape at any given point in time.
Applications of ribosome profiling
Ribosome profiling has many applications, including in vivo monitoring of translation inside a particular organ or tissue type and quantifying new protein synthesis levels.
The technique...

RNA-seq

11.6K
RNA sequencing, or RNA-Seq, is a high-throughput sequencing technology used to study the transcriptome of a cell. Transcriptomics helps to interpret the functional elements of a genome and identify the molecular constituents of an organism. Additionally, it also helps in understanding the development of an organism and the occurrence of diseases.
Before the discovery of RNA-seq, microarray-based methods and Sanger sequencing were used for transcriptome analysis. However, while...

Area of Science:

  • Genomics
  • Molecular Biology
  • Bioinformatics

Background:

  • Developing polymorphic microsatellite loci without reference sequences is challenging and inefficient.
  • Simple sequence repeat (SSR) loci from expressed sequence tag (EST) databases often exhibit poor polymorphism.

Purpose of the Study:

  • To develop a novel software (PSSRdt) and an effective method for direct identification of polymorphic SSR loci.
  • To analyze diverse transcriptome data for efficient microsatellite marker discovery.

Main Methods:

  • A three-step method: raw data processing, PSSRdt application, and loci extraction/verification.
  • Utilizing transcriptome data from 44 pea aphid individuals.
  • Validation of selected SSR loci through genotyping.

Main Results:

  • Successfully identified 1940 potential polymorphic SSRs from combined transcriptome data.
  • Genotyping of 52 selected SSR loci revealed over 92% polymorphism.
  • 73.1% of the validated loci demonstrated high polymorphism.

Conclusions:

  • The PSSRdt software and developed method offer an innovative approach for microsatellite development using RNA-seq data.
  • This provides a rapid pathway for discovering numerous polymorphic microsatellite loci.
  • Facilitates advancements in microsatellite research and genetic marker development.
