Area of Science:

  • Genomics
  • Bioinformatics
  • Molecular Biology

Background:

  • Targeted next-generation sequencing (NGS) relies on PCR amplification using numerous primer pairs.
  • Manual primer pooling and subpooling is inefficient and prone to cross-hybridization issues as primer numbers increase.

Purpose of the Study:

  • To develop an automated tool, PrimerPooler, for efficient primer pair stratification into subpools.
  • To minimize potential primer-induced cross-hybridization and optimize targeted enrichment for NGS.

Main Methods:

  • PrimerPooler automates primer pair swapping between user-defined subpools.
  • It performs inter-/intra-primer hybridization analysis and simultaneous genome mapping.
  • The software identifies and separates overlapping primer pairs for tiling approaches.

Main Results:

  • PrimerPooler successfully assigned 1153 primer pairs into preamplification and subpools for Fluidigm Access Array PCR.
  • Achieved high read depth (average 3269 reads) with 95% of targets covered by at least 50 reads.
  • Demonstrated efficient stratification ensuring representative amplification for confident variant calling.

Conclusions:

  • PrimerPooler offers a fast, efficient, and automated solution for primer pair stratification in targeted NGS.
  • The tool is valuable for optimizing targeted enrichment and can analyze degenerate primers for applications like microbial identification.
