We developed a new phylogenetic analysis method, Position-Weighted k-mers (PWkmer), for Human Immunodeficiency Virus type 1 (HIV-1) complete genomes. This alignment-free approach is fast and reliable for analyzing HIV-1 variants.
Area of Science:
- Virology
- Bioinformatics
- Computational Biology
Background:
- Human Immunodeficiency Virus type 1 (HIV-1) is highly pathogenic, infectious, and rapidly evolves into diverse variants.
- Accurate phylogenetic analysis is crucial for understanding HIV-1 evolution and transmission dynamics.
- Existing phylogenetic methods may face challenges with the rapid evolution and large datasets of HIV-1 genomes.
Purpose of the Study:
- To introduce a novel, alignment-free method for the phylogenetic analysis of HIV-1 complete genome sequences.
- To enhance the accuracy and efficiency of HIV-1 variant classification and evolutionary studies.
- To provide a robust tool for resolving within-group variations among HIV-1 subtypes.
Main Methods:
- Developed the Position-Weighted k-mers (PWkmer) method, integrating k-mer counts with position distribution information.
- Introduced a metric for optimizing the k-value in the PWkmer analysis.
- Utilized complete genome sequences for phylogenetic analysis.
Main Results:
- The PWkmer method demonstrated reliability in phylogenetic analysis of HIV-1 viruses.
- Validation against Robinson-Foulds distance and modified bootstrap methods confirmed PWkmer's efficacy.
- PWkmer successfully resolved within-group variations for known subtypes of HIV-1 Group M.
Conclusions:
- The PWkmer method offers a simple, computationally fast, and effective alignment-free approach for whole genome phylogenetic analysis of HIV-1.
- This method provides a valuable tool for studying HIV-1 evolution, variant classification, and subtype differentiation.
- PWkmer's efficiency and accuracy make it suitable for large-scale genomic studies of rapidly evolving viruses like HIV-1.
