We developed GAMIBHEAR, a novel tool for accurate haplotype reconstruction from Genome Architecture Mapping (GAM) data. This method enables allele-specific chromatin conformation analysis, even for individuals with unknown haplotypes.
Area of Science:
- Genomics
- Bioinformatics
- Molecular Biology
Background:
- Genome Architecture Mapping (GAM) is a ligation-free method for detecting chromatin conformation, suitable for allele-specific analyses.
- Existing methods require known haplotypes, limiting applications in non-model organisms or individuals with unknown genetic makeup.
- There is a need for algorithms to reconstruct and phase genetic variants from GAM data for comprehensive allele-specific analyses.
Purpose of the Study:
- To develop and present GAMIBHEAR, a computational tool for accurate haplotype reconstruction from GAM data.
- To enable allele-specific chromatin conformation analysis by addressing the lack of haplotype phasing algorithms for GAM data.
- To facilitate the study of genetic variant effects on chromatin conformation in diverse biological contexts.
Main Methods:
- GAMIBHEAR aggregates allelic co-observation frequencies from GAM data.
- It employs a GAM-specific probabilistic model to optimize haplotype phasing accuracy.
- The tool was benchmarked using a hybrid mouse embryonic stem cell line with a known haplotype structure.
Main Results:
- GAMIBHEAR accurately reconstructs haplotypes from GAM data.
- The tool demonstrates high correctness and completeness in inferred genome-wide haplotypes.
- Successful application on a benchmark dataset validates its capability for allele-specific analyses.
Conclusions:
- GAMIBHEAR provides a robust solution for haplotype reconstruction from GAM data.
- The tool overcomes previous limitations, enabling allele-specific chromatin conformation studies.
- This advances the investigation of genetic variants' impact on genome architecture.
