Protein Families02:47

Protein Families

15.5K
Protein families are groups of homologous proteins; that is, they have similarities in amino acid sequences and three-dimensional structures. Protein families usually occur because of gene duplication, where an additional copy of a gene is inserted into the genome of an organism.   Mutations that change the amino acids but still allow the protein to be properly synthesized, will lead to new protein family members.   If these new proteins contain similar amino acids in key...

piRNA - Piwi-interacting RNAs

6.9K
PIWI-interacting RNAs, or piRNAs, are the most abundant short non-coding RNAs. More than 20,000 genes have been found in humans that code for piRNAs while only 2000 genes have been found for miRNAs. piRNAs can act at the transcriptional and post-transcriptional levels and have a vital role in silencing transposable elements present in germ cells. They are also involved in epigenetic silencing and activation. Previously, they were thought to function only in germ cells but new evidence suggests...

Summary

We developed dipwmsearch, a Python package for efficiently finding dinucleotide position weight matrix (di-PWM) motifs in DNA or RNA sequences. This tool simplifies motif analysis and annotation of binding sites.

Area of Science:

  • Bioinformatics
  • Computational Biology
  • Genomics

Background:

  • Identifying sequence motifs is crucial for annotating DNA/RNA binding sites.
  • Position weight matrices (PWMs) and dinucleotide PWMs (di-PWMs) are common motif representations.
  • Di-PWMs capture dependencies between adjacent nucleotides, unlike standard PWMs.

Purpose of the Study:

  • To introduce dipwmsearch, a novel Python package for efficient di-PWM motif searching.
  • To provide an accessible and user-friendly tool for motif analysis.

Main Methods:

  • Developed an original algorithm for enumerating matching words for di-PWMs.
  • Implemented a method to search these words simultaneously within sequences, supporting IUPAC codes.
  • Packaged the tool for easy installation via Pypi or conda.

Main Results:

  • The dipwmsearch package offers an efficient algorithm for di-PWM searching.
  • The tool supports sequences with IUPAC ambiguity codes.
  • User-friendly installation and documentation are provided.

Conclusions:

  • dipwmsearch enhances the capability to search for di-PWM motifs in biological sequences.
  • The package facilitates the annotation of transcription factor binding sites and other regulatory elements.
  • This tool contributes to the field of motif discovery in bioinformatics.
