Most introns start with GU, but some begin with GC, complicating gene annotation. Our study reveals that steric hindrance and competition between splice sites influence GC intron splicing, improving gene annotation accuracy.
Area of Science:
- Molecular Biology
- Genetics
- Bioinformatics
Background:
- Introns are non-coding sequences removed from pre-mRNAs by the spliceosome.
- Most introns initiate with GU, but approximately 1% start with GC in eukaryotes, posing challenges for gene annotation.
- The splicing mechanism for GC-initiated introns is not well understood.
Purpose of the Study:
- To investigate the splicing mechanism of GC-initiated introns in Arabidopsis thaliana.
- To understand how GC intron splice sites are recognized and selected by the spliceosome.
- To improve the accuracy of gene annotation and study intron evolution.
Main Methods:
- Sequence analysis of intron 5' splice sites in Arabidopsis.
- Mutational analysis of conserved positions at the 5' splice site.
- Investigating the interplay between base pairing and steric hindrance in splice site selection.
Main Results:
- GC intron 5' splice sites exhibit more stringent sequence requirements than GT introns.
- Mutations at the 5' splice site affect base pairing and splicing efficiency, with steric hindrance playing a role.
- Mutations can activate cryptic splice sites, indicating a competition mechanism for splice site selection.
Conclusions:
- Splice site selection involves competition between major and minor splice sites, influenced by both base pairing and steric factors.
- This research provides insights into the splicing of less common GC introns.
- Findings enhance gene annotation accuracy and contribute to understanding intron evolution.

Pre-mRNA Processing: Modification of pre-mRNA Ends
Once about 20-40 ribonucleotides have been joined together by RNA polymerase, a group of enzymes adds a cap to the 5' end of the growing transcript. In this process, a 5' phosphate is replaced by modified guanosine that has a methyl group attached (7-methyl guanosine). This 5' cap helps...
