We developed two computational methods, Temporal Pathway Synthesizer (TPS) and Temporally REsolved KInase Network Generation (TREKING), to map cellular signaling networks. Both strategies identified key kinases regulating cell barriers, offering broad applicability in biological research.
Area of Science:
- Cellular biology
- Biochemistry
- Computational biology
Background:
- Phosphosignaling networks are crucial for regulating cellular functions.
- Understanding kinase-mediated regulatory networks is essential for deciphering cellular processes.
Purpose of the Study:
- To construct kinase-mediated regulatory networks in brain endothelial cells stimulated by thrombin.
- To compare two distinct computational strategies for network construction.
Main Methods:
- Temporal Pathway Synthesizer (TPS) utilized phosphoproteomics data.
- Temporally REsolved KInase Network Generation (TREKING) employed kinase inhibitor screens.
- Both methods were used to analyze thrombin-stimulated brain endothelial cells.
Main Results:
- TPS and TREKING predicted overlapping kinases involved in regulating cell barriers.
- Each strategy revealed unique network topologies for the identified kinases.
- The computational approaches demonstrated effectiveness in describing regulatory signaling.
Conclusions:
- Two distinct computational strategies, TPS and TREKING, can effectively map kinase-mediated regulatory networks.
- These networks are critical for understanding cellular processes, such as barrier regulation.
- The developed methods are broadly applicable across various biological systems for signaling network analysis.
