Genome-wide Association Studies-GWAS01:11

Genome-wide Association Studies-GWAS

12.4K
Genome-wide association studies or GWAS are used to identify whether common SNPs are associated with certain diseases. Suppose specific SNPs are more frequently observed in individuals with a particular disease than those without the disease. In that case, those SNPs are said to be associated with the disease. Chi-square analysis is performed to check the probability of the allele likely to be associated with the disease.
GWAS does not require the identification of the target gene involved in...

Pleiotropy01:33

Pleiotropy

39.6K
Pleiotropy is the phenomenon in which a single gene impacts multiple, seemingly unrelated phenotypic traits. For example, defects in the SOX10 gene cause Waardenburg Syndrome Type 4, or WS4, which can cause defects in pigmentation, hearing impairments, and an absence of intestinal contractions necessary for elimination. This diversity of phenotypes results from the expression pattern of SOX10 in early embryonic and fetal development. SOX10 is found in neural crest cells that form melanocytes,...

Area of Science:

  • Genetics
  • Gastroenterology
  • Molecular Biology

Background:

  • Gallstone disease (cholelithiasis) has known genetic influences, but the biological roles of these genetic factors remain unclear.
  • Genome-wide association studies have identified numerous genetic loci associated with cholelithiasis.

Purpose of the Study:

  • To investigate the relationship between gene expression and cholelithiasis.
  • To identify novel genes and genetic markers associated with gallstone disease.

Main Methods:

  • Utilized the Finngen database comprising 37,041 cholelithiasis cases and 330,903 controls.
  • Integrated SNP data from GTEx v8 and linkage disequilibrium data from the 1000 Genomes Project.
  • Employed Transcriptomewide Association Studies (TWAS) FUSION protocol and summary data-based Mendelian randomization, alongside colocalization and conditional analyses.

Main Results:

  • Identified significant gene associations with cholelithiasis in liver and whole blood tissues.
  • Notable genes identified include LINC01595, TTC39B, UGT1A3, RP11-378A13.1, and adenosine deaminase acting on RNA (ADAR).
  • RP11-378A13.1 and ADAR showed significant associations in both analyzed tissues.

Conclusions:

  • Gene expression plays a crucial role in the development of cholelithiasis.
  • This study establishes new gene associations and identifies potential genetic markers for gallstone disease.
