Genome Annotation and Assembly03:36

Genome Annotation and Assembly

18.8K
The genome refers to all of the genetic material in an organism. It can range from a few million base pairs in microbial cells to several billion base pairs in many eukaryotic organisms. Genome assembly refers to the process of taking the DNA sequencing data and putting it all back together in a correct order to create a close representation of the original genome. This is followed by the identification of functional elements on the newly assembled genome, a process called genome annotation.

Evolutionary Relationships through Genome Comparisons

5.7K
Genome comparison is one of the excellent ways to interpret the evolutionary relationships between organisms. The basic principle of genome comparison is that if two species share a common feature, it is likely encoded by the DNA sequence conserved between both species. The advent of genome sequencing technologies in the late 20th century enabled scientists to understand the concept of conservation of domains between species and helped them to deduce evolutionary relationships across diverse...

Area of Science:

  • Plant genomics
  • Bioinformatics
  • Functional annotation

Background:

  • Gymnosperms, a group of non-flowering plants, present challenges in genomic and transcriptomic functional annotation due to complex genomes and limited resources.
  • Existing genomic resources are insufficient for comprehensive analysis of gymnosperm DNA and cDNA sequences.

Purpose of the Study:

  • To introduce gymnotoa-db, a novel relational database, and gymnotoa-app, a complementary software tool, designed to overcome limitations in gymnosperm functional annotation.
  • To provide researchers with a robust and accessible platform for analyzing high-throughput sequencing data in gymnosperms.

Main Methods:

  • Development of gymnotoa-db, a database storing non-redundant gymnosperm protein records with taxonomic and functional information.
  • Creation of gymnotoa-app, a software enabling users to download the database and run a functional annotation pipeline for DNA/cDNA sequences.
  • Comparative performance analysis of gymnotoa-app against other annotation tools using diverse reference databases.

Main Results:

  • gymnotoa-app demonstrated superior accuracy in annotating gymnosperm transcripts compared to existing tools.
  • The tool successfully recovered a higher number of transcripts and unique, non-redundant Gene Ontology terms.
  • gymnotoa-db offers comprehensive, non-redundant gymnosperm protein data integrated with multiple ontologies (GO, KEGG, EC, MetaCYC) and taxonomic context.

Conclusions:

  • gymnotoa-db and gymnotoa-app significantly enhance the functional annotation process for gymnosperm research.
  • The user-friendly interface and efficient algorithms of gymnotoa-app streamline high-throughput data analysis.
  • This integrated system provides an invaluable resource for advancing genomic and transcriptomic studies in gymnosperms.
