Comparing Copy Number Variations and SNPs02:26

Comparing Copy Number Variations and SNPs

16.7K
Sequencing of the human genome has opened up several best-kept secrets of the genome. Scientists have identified thousands of genome variations that exist within a population. These variations can be a single nucleotide or a larger chromosomal variation.
Copy number variations or CNVs are the structural variations that cover more than 1kb of DNA sequence. The single nucleotide polymorphism (SNP), on the other hand, is a single nucleotide change or a point mutation that is found in more than 1%...

Viral Recombination00:57

Viral Recombination

23.1K
Cells are sometimes infected by more than one virus at once. When two viruses disassemble to expose their genomes for replication in the same cell, similar regions of their genomes can pair together and exchange sequences in a process called recombination. Alternatively, viruses with segmented genomes can swap segments in a process called reassortment.

Genome Copying Errors02:46

Genome Copying Errors

4.1K
DNA replication is a well-evolved process that copies millions of base pairs with high fidelity during each cell division. Occasionally a wrong base or a long stretch of wrong bases may get added to the daughter strands. If the errors are left unchecked, cells might accumulate several mutations that might endanger their  survival. Therefore, the copying errors are checked and repaired at three levels.

Incomplete Dominance01:43

Incomplete Dominance

20.3K
Gregor Mendel's work (1822 - 1884) was primarily focused on pea plants. Through his initial experiments, he determined that every gene in a diploid cell has two variants called alleles inherited from each parent. He suggested that amongst these two alleles, one allele is dominant in character and the other recessive. The combination of alleles determines the phenotype of a gene in an organism.

Pleiotropy01:33

Pleiotropy

37.9K
Pleiotropy is the phenomenon in which a single gene impacts multiple, seemingly unrelated phenotypic traits. For example, defects in the SOX10 gene cause Waardenburg Syndrome Type 4, or WS4, which can cause defects in pigmentation, hearing impairments, and an absence of intestinal contractions necessary for elimination. This diversity of phenotypes results from the expression pattern of SOX10 in early embryonic and fetal development. SOX10 is found in neural crest cells that form melanocytes,...

Summary

Pig beta-defensins (β-defensins) exhibit extensive copy number variations (CNVs) across breeds. These gene variations correlate with expression and may enhance host resilience against infections.

Area of Science:

  • Genetics
  • Immunology
  • Animal Science

Background:

  • Beta-defensins (β-defensins) are key antimicrobial peptides in innate immunity.
  • These genes show significant copy number variations (CNVs), potentially serving as markers for host resilience.

Purpose of the Study:

  • To quantify genomic copy numbers of pig beta-defensin (pBD) genes.
  • To analyze the extent and range of CNVs in pBD genes across commercial pig breeds.

Main Methods:

  • Developed a quantitative PCR (qPCR) method for estimating pBD gene copy numbers.
  • Assessed CNVs in 13 pBD genes across 38 animals from four pure breeds and one crossbreed.

Main Results:

  • Observed CNVs from two to five genomic copies for several pBD genes (pBD114, pBD115, pBD119, pBD124, pBD128, pBD129).
  • Found breed-specific differences, with lower mean copy numbers in Landrace and higher in Berkshire.
  • Demonstrated a strong positive correlation (r > 0.9) between copy number and kidney expression for pBD114, pBD119, and pBD129.

Conclusions:

  • Confirmed extensive CNVs in pig beta-defensins, despite analyzing only a subset of known genes.
  • Suggests that beta-defensin genomic copy number variation can influence animal resilience and other phenotypes.
