Genome Annotation and Assembly03:36

Genome Annotation and Assembly

19.4K
The genome refers to all of the genetic material in an organism. It can range from a few million base pairs in microbial cells to several billion base pairs in many eukaryotic organisms. Genome assembly refers to the process of taking the DNA sequencing data and putting it all back together in a correct order to create a close representation of the original genome. This is followed by the identification of functional elements on the newly assembled genome, a process called genome annotation.

Genomics

37.5K
Genomics is the science of genomes: it is the study of all the genetic material of an organism. In humans, the genome consists of information carried in 23 pairs of chromosomes in the nucleus, as well as mitochondrial DNA. In genomics, both coding and non-coding DNA is sequenced and analyzed. Genomics allows a better understanding of all living things, their evolution, and their diversity. It has a myriad of uses: for example, to build phylogenetic trees, to improve productivity and...

RNA-seq03:21

RNA-seq

10.4K
RNA sequencing, or RNA-Seq, is a high-throughput sequencing technology used to study the transcriptome of a cell. Transcriptomics helps to interpret the functional elements of a genome and identify the molecular constituents of an organism. Additionally, it also helps in understanding the development of an organism and the occurrence of diseases.
Before the discovery of RNA-seq, microarray-based methods and Sanger sequencing were used for transcriptome analysis. However, while...

Next-generation Sequencing

92.8K
The first human genome sequencing project cost $2.7 billion and was declared complete in 2003, after 15 years of international cooperation and collaboration between several research teams and funding agencies. Today, with the advent of next-generation sequencing technologies, the cost and time of sequencing a human genome have dropped over 100 fold.

Conservation of Protein Domains Over Different Proteins02:26

Conservation of Protein Domains Over Different Proteins

11.5K
Protein domains are small structurally independent units that are part of a single amino acid chain.  Although these domains are often structurally independent, they may rely on synergistic effects to perform their functions as part of a larger protein. Protein domains may be conserved within the same organism, as well as across different organisms.
A limited set of protein domains often duplicate and recombine during evolution. These domains can be organized in different combinations to...

Area of Science:

  • Genomics
  • Bioinformatics
  • Computational Biology

Background:

  • Protein sequence similarity search is crucial in biology.
  • Current methods often neglect genomic context, limiting functional insights, especially in microbes.
  • Identifying functionally related genes in conserved genomic contexts is challenging.

Purpose of the Study:

  • To introduce Gaia (Genomic AI Annotator), a novel platform for rapid, context-aware protein sequence search.
  • To leverage genomic context for improved identification of functionally related genes.
  • To provide a freely available web-based tool for microbial genomic analysis.

Main Methods:

  • Developed Gaia, a sequence annotation platform utilizing a mixed-modality genomic language model (gLM2).
  • Trained gLM2 on amino acid sequences and their genomic neighborhoods to generate integrated embeddings.
  • Enabled real-time search across a database of over 85 million protein clusters from 131,744 microbial genomes.

Main Results:

  • Gaia's embeddings integrate sequence, structure, and genomic context information.
  • Identified functionally and/or evolutionarily related genes in conserved genomic contexts.
  • Demonstrated superior homolog retrieval performance compared to traditional embedding and alignment-based methods.

Conclusions:

  • Gaia enhances protein sequence search by incorporating crucial genomic context.
  • The platform facilitates the discovery of gene relationships potentially missed by conventional approaches.
  • Gaia offers a valuable, accessible resource for microbial genomics research.
