Abstract:
Single-nucleotide polymorphisms (SNPs) represent the most frequent type of genetic variation in plant genomes. Recently, SNPs have become essential markers for various studies conducted using plant genomes. With recent advances in high-throughput genomic sequencing techniques as well as advanced genotyping platforms, efficient strategies have emerged for discovering, validating, and using SNPs for genomic analysis and improvement of numerous plant species. This chapter aims to offer an overview of methods used for conducting studies using SNPs for plant species, particularly providing procedures for exploring SNPs from plant genomes via genomics sequencing techniques. Additionally, strategies for SNP genotyping, quality assessment, and analysis approaches, including population genomics, genome-wide association studies, and genomic prediction, are also discussed. This chapter will enable plant geneticists, molecular breeders, and genomics researchers to have a complete guide for using SNPs for various applications for different plant species.

Comparing Copy Number Variations and SNPs
Copy number variations or CNVs are the structural variations that cover more than 1kb of DNA sequence. The single nucleotide polymorphism (SNP), on the other hand, is a single nucleotide change or a point mutation that is found in more than 1%...
