Abstract:
Colorimetric techniques and their associated dyes can offer lower-cost and more accessible alternatives than their fluorescent and luminescent counterparts for many screening applications. Here, we sought to identify colorimetric dyes suitable for a presumptive assay probing protein-ligand binding, with a particular focus on conformationally dynamic proteins that are often recalcitrant to standard biophysical methods. From an array of 23 commercially available colorimetric dyes, we identified three candidates that exhibited concentration-dependent absorbance changes in the presence of two structurally distinct proteins of interest, Med25 AcID and CBP KIX. Follow-up studies of protein-ligand binding events narrowed the focus to erythrosin B, which was the most sensitive reporter of Med25 and CBP binding events with existing small-molecule ligands. Notably, binding data for Med25-norstictic acid and CBP-garcinolic acid complexes exhibited clustering patterns consistent with orthogonally measured thermostability data for each complex. Thus, colorimetric dyes such as erythrosin B may serve as more broadly accessible tools for presumptive screening assays of high-value protein targets, including those with a high degree of conformational malleability.

Protein-Drug Binding: Determination Methods
Indirect methods involve isolating the bound drug from its free form in biological samples such as blood, serum, or plasma. These techniques aim to measure the percentage of drugs bound to proteins. Equilibrium dialysis is a commonly used method where the free drug concentration at equilibrium is measured by separating the bound...
Enzyme-Linked Immunosorbent Assay
There are many different types of ELISAs, but they all involve an antibody molecule whose constant region binds an enzyme, leaving the variable region free to bind its specific antigen. Enzyme-substrate reaction allows the antigen to be visualized or quantified.
Protein Dynamics in Living Cells
Fluorescent recovery after photobleaching (FRAP) is a fluorescent-protein-based detection technique used to quantify protein movement rates within the cell. This method exposes a small portion of the cell to an intense laser beam. The laser beam causes permanent photobleaching of the fluorophore-tagged proteins in the exposed region. As the bleached...
Western Blotting
The technique begins with separating proteins from the sample using sodium dodecyl sulfate-polyacrylamide gel electrophoresis (SDS-PAGE), followed by protein transfer, immunoblotting, and finally, protein detection.
