Summary

This study uses a thermodynamic algorithm to identify structural features of molten globule states in proteins. The predicted structures of these partially folded intermediates align well with experimental data from NMR hydrogen-exchange experiments.

Area of Science:

  • Protein folding thermodynamics
  • Structural biology
  • Biophysics

Background:

  • Protein unfolding involves disrupting non-covalent interactions, leading to hydration.
  • Thermodynamic parameters of protein folding are well-characterized for many globular proteins with available structures.
  • Partially folded states, like molten globules, retain secondary structure and compactness during denaturation, impacting folding thermodynamics.

Purpose of the Study:

  • To develop and apply a thermodynamic search algorithm to identify structural determinants of the molten globule state.
  • To investigate common structural features of equilibrium folding intermediates across different proteins.
  • To correlate predicted structural features with experimental data for validation.

Main Methods:

Related Experiment Videos

  • Application of a thermodynamic search algorithm to six globular proteins: alpha-lactalbumin, barnase, IIIGlc, interleukin-1 beta, phage T4 lysozyme, and phage 434 repressor.
  • Utilizing empirically derived structure-energetic relationships to predict structured regions in partially folded states.
  • Comparison of predicted equilibrium intermediate structures with experimental data from NMR hydrogen-exchange experiments.
  • Main Results:

    • The thermodynamic search algorithm successfully identified structural determinants of the molten globule state in the studied proteins.
    • Predicted structural features of equilibrium intermediates showed significant agreement with experimentally determined features.
    • Deviations in thermodynamic parameters during partial unfolding provide predictable insights into residual structure.

    Conclusions:

    • The study validates the use of thermodynamic and structural analysis to predict protein folding intermediates.
    • Common structural features likely exist in equilibrium folding intermediates of homologous or similar proteins.
    • The developed algorithm provides a powerful tool for understanding protein folding pathways and intermediate states.
