In the same year as the discovery of the Sanger sequencing method, another group of scientists, Allan Maxam and Walter Gilbert, demonstrated their chemical-cleavage method for DNA sequencing. The pentose sugar in DNA is deoxyribose, while in RNA the pentose sugar is ribose. The difference between the sugars is the presence of the hydroxyl group on the ribose's second carbon and a hydrogen on the deoxyribose's second carbon. Objetivo del estudio:

  • Desarrollar y validar un modelo de variable colectiva para predecir las estructuras oligoméricas del ADN.
  • Para investigar la influencia del apilamiento de bases en las conformaciones de ADN dependientes de la secuencia.
  • Para comparar las predicciones de modelos con estructuras cristalinas de alta resolución.

Principales métodos:

  • Utilizó un modelo de variable colectiva con pares de bases de todos los átomos y una columna vertebral empírica.
  • Empleó un algoritmo genético y una búsqueda en red para encontrar estructuras globales y locales de energía mínima.
  • Se analizaron las tendencias en los parámetros de rollo y torsión para los oligómeros de ADN A y B.

Principales resultados:

  • Se han reproducido las tendencias experimentales en rollo y torsión dentro de los 5 grados para diversos oligómeros de ADN.
  • Se encontró que el número de mínimos locales es altamente dependiente de la secuencia.
  • Se identificaron mínimos locales de baja energía que coinciden con los parámetros de la etapa experimental para 24 de los 30 oligómeros.

Conclusiones:

  • El modelo predice con éxito las conformaciones de los oligómeros de ADN, destacando la importancia del apilamiento de bases.
  • Se observaron variaciones estructurales específicas de la secuencia y la presencia de múltiples estados de baja energía.
  • Las discrepancias sugieren la influencia del empaque de cristales en la conformación del ADN en estado sólido.
