The pentose sugar in DNA is deoxyribose, while in RNA the pentose sugar is ribose. The difference between the sugars is the presence of the hydroxyl group on the ribose's second carbon and a hydrogen on the deoxyribose's second carbon. The phosphate residue attaches to the hydroxyl group of the 5′ carbon of one sugar and the hydroxyl group of the 3′ carbon of the sugar of the next nucleotide, which forms  a 5′ to 3′ phosphodiester linkage.

The term ribozyme is used for RNA that can act as an enzyme. Ribozymes are mainly found in selected viruses, bacteria, plant organelles, and lower eukaryotes. Ribozymes were first discovered in 1982 when Tom Cech’s laboratory observed Group I introns acting as enzymes. This was shortly followed by the discovery of another ribozyme, Ribonulcease P, by Sid Altman’s laboratory. Both Cech and Altman received the Nobel Prize in chemistry in 1989 for their work on ribozymes.

Sus antecedentes:

  • La catálisis biológica se lleva a cabo principalmente por ARN (ribozimas) y proteínas (enzimas).
  • Se han desarrollado catalizadores sintéticos de ADN (deoxiribozimas) para varias reacciones, pero sus mecanismos siguen siendo poco conocidos debido a la falta de estructuras de resolución atómica.
  • Los estudios estructurales previos de las desoxiribozimas arrojaron pliegues catalíticamente inactivos.

Objetivo del estudio:

  • Determinar la estructura cristalina tridimensional de una desoxiribozima ligadora de ARN (9DB1) con resolución atómica.
  • Aclarar la base mecanicista de la catálisis de la desoxiribozima y el reconocimiento del sustrato.
  • Para comparar los principios estructurales de los catalizadores de ADN y ARN.

Principales métodos:

  • Cristalografía de rayos X (resolución de 2,8 Å) para determinar la estructura de la desoxiribozima 9DB1.
  • Mutagénesis dirigida por el sitio guiada por la estructura para sondear los mecanismos catalíticos y las interacciones del sustrato.
  • Ensayos bioquímicos para evaluar los cambios en las velocidades de reacción y la regioselectividad.

Principales resultados:

  • La estructura cristalina de la desoxiribozima 9DB1 se determinó en un estado postcatalítico, revelando una estructura compacta y altamente plegada estabilizada por interacciones terciarias.
  • Se observó una organización inesperada del centro catalítico.
  • Los estudios de mutagenesis proporcionaron información sobre la regioselectividad de la reacción de ligadura y permitieron la manipulación del reconocimiento del sustrato y la eficiencia catalítica.
