Molecules have characteristic shapes that are crucial for their function. The arrangement of various electron groups around the central atom dictates their molecular geometry. Electron pairs in the valence shell of a central atom will adopt an arrangement that minimizes repulsions between the electron pairs by maximizing the distance between them. Sus antecedentes:

  • La estructura 3D del ARN dicta la función, pero la determinación de alta resolución es un reto.
  • Las sondas químicas, como SHAPE, son populares, pero su mecanismo de reacción es poco conocido.
  • La reactividad de SHAPE está relacionada con la estructura y la dinámica locales del ARN.

Objetivo del estudio:

  • Para aclarar la relación entre la estructura local del ARN, la dinámica y la reactividad química de SHAPE.
  • Para proporcionar información molecular sobre la formación del complejo preactivo y el modo de unión de la sonda SHAPE.

Principales métodos:

  • Enfoque multiscala que combina simulaciones de dinámica molecular sesgada (DM) y cálculos QM/MM.
  • Muestreo de paraguas (EE.UU.) Simulaciones de MD para analizar el ángulo de unión y la formación de complejos preactivos.
  • Simulaciones QM/MM para caracterizar los pasos iniciales de la reacción de acilación y la desprotonación del hidroxilo.

Principales resultados:

  • El entorno de ARN local influye críticamente en el reclutamiento y alojamiento de la sonda SHAPE.
  • La unión favorable, influenciada por el ángulo de unión, es esencial para la formación de complejos preactivos.
  • La desprotonación y la acilación de hidroxilo dependen del entorno local y la proximidad de la sonda; no se requiere la formación de oxyaniones de antemano.

Conclusiones:

  • Este estudio proporciona una nueva comprensión a nivel molecular de la reactividad de la sonda SHAPE.
  • Los hallazgos aclaran reactividades SHAPE inexplicables y resaltan la importancia de la estructura y la dinámica del ARN local.
  • Los resultados avanzan en la aplicación de sondas químicas para la determinación de la estructura del ARN.
