Sus antecedentes:

  • Las variantes estructurales (SV) son cruciales para la función génica y están vinculadas a enfermedades humanas.
  • La secuenciación de todo el genoma (WGS) es vital para identificar SV, pero la variabilidad de las herramientas dificulta la precisión.
  • No existen metodologías estandarizadas para la detección de SV.

Objetivo del estudio:

  • Evaluar la precisión de la detección de variantes estructurales a través de diferentes tecnologías de secuenciación.
  • Evaluar el impacto de los algoritmos de llamada de variantes, los genomas de referencia, las estrategias de alineación y la cobertura de secuenciación en la detección de SV.
  • Para comparar el rendimiento de secuenciación de lectura corta (srWGS) y larga (lrWGS) para la identificación de SV.

Principales métodos:

  • Evaluación de la precisión de la detección de SV utilizando llamadas de eliminación del conjunto de datos de referencia HG002.
  • Las lecturas cortas de Illumina probadas, las lecturas largas de PacBio y las lecturas largas de Oxford Nanopore Technologies (ONT).
  • Se examinó la influencia de las llamadas de variantes, los genomas de referencia, las estrategias de alineación y la cobertura de secuenciación.

Principales resultados:

  • DRAGEN v4.2 mostró la mayor precisión para srWGS; las referencias basadas en gráficos mejoraron las llamadas en regiones complejas.
  • La combinación de minimap2 con Manta logró un rendimiento srWGS comparable al de DRAGEN.
  • Sniffles2 sobresalió para PacBio lrWGS; la alineación de minimap2 fue mejor para ONT lrWGS; Duet y Dysgu obtuvieron mejores resultados en diferentes coberturas.

Conclusiones:

  • La elección del software de alineación tiene un impacto significativo en la precisión de las llamadas de variantes estructurales de srWGS.
  • El rendimiento de la secuenciación de larga lectura (lrWGS) para la detección de SV depende de la tecnología específica y la cobertura de secuenciación.
  • Estos hallazgos ofrecen información sobre la optimización de la detección de SV en diversas plataformas de secuenciación.
