  • Proporcionar una solución práctica de escritorio para estudiar la dinámica de las proteínas.

Principales métodos:

  • Se desarrolló una red de autoencoder con función de pérdida dual entrenada con datos de trayectoria de dinámica molecular (MD) y mapa de energía libre (FE).
  • Se integraron mapas FE en el espacio latente del autoencoder para el contexto físico.
  • Se calcularon mapas FE a partir de simulaciones de MD sesgadas sobre espacios de variables colectivas (CV) relevantes para la función biológica.

Principales resultados:

  • rMD puede explorar el espacio conformacional de forma retroactiva sin requerir simulaciones adicionales.
  • La infusión del mapa FE permite al autoencoder predecir estructuras y explorar vías alternativas.
  • Se demostró la capacidad de rMD en el análisis de la transición conformacional de CRBN en la investigación de degradadores de pegamento molecular.

Conclusiones:

  • rMD ofrece una solución autocontenida y ejecutable en escritorio para el análisis del movimiento de proteínas.
  • El método mejora la exploración de regiones poco muestreadas en el espacio conformacional.
  • rMD proporciona información más profunda sobre las transiciones estructurales relevantes para el descubrimiento de fármacos, como los cambios conformacionales de CRBN.
