PROTAC-Splitter, una herramienta de aprendizaje automático, automatiza la anotación de componentes de quimeras dirigidas a la proteólisis (PROTAC). Utiliza un enfoque híbrido para analizar de manera confiable diversas estructuras de PROTAC, superando los desafíos de la escasez de datos.

Sus antecedentes:

  • Las quimeras dirigidas a la proteólisis (PROTAC) son moléculas heterobifuncionales con potencial terapéutico.
  • La anotación manual de los componentes de PROTAC (ligando de la ligasa E3, enlazador, cabeza de guerra) es un desafío y consume mucho tiempo.
  • Se necesitan métodos automatizados para identificar y anotar con precisión las subestructuras de PROTAC.

Objetivo del estudio:

  • Desarrollar y validar PROTAC-Splitter, un marco de aprendizaje automático para la anotación automatizada de subestructuras de PROTAC.
  • Abordar la escasez de datos generando y publicando un gran conjunto de datos sintéticos de PROTAC anotados.
  • Comparar diferentes modelos de aprendizaje automático para la anotación de PROTAC.

Principales métodos:

  • Desarrollo de PROTAC-Splitter, un marco de aprendizaje automático.
  • Generación de un conjunto de datos sintéticos de ~1,3 millones de estructuras de PROTAC anotadas.
  • Implementación de modelos basados en Transformer y XGBoost para la anotación de subestructuras.
  • Evaluación en conjuntos de datos de PROTAC públicos y propietarios, incluidos compuestos estructuralmente novedosos.
  • Desarrollo de un envoltorio Transformer (Transformer-Δ) para corregir errores de predicción.

Principales resultados:

  • El modelo Transformer logró una precisión de coincidencia exacta del 86% en datos públicos, pero tuvo dificultades con estructuras novedosas.
  • El modelo XGBoost garantizó la validez química y el reensamblaje perfecto, pero tuvo una menor precisión de coincidencia exacta.
  • Transformer-Δ mejoró la precisión del reensamblaje al 96% (público) y 70% (conjuntos de datos internos).
  • Un enfoque híbrido que combina Transformer-Δ y XGBoost demostró una anotación robusta en diversos espacios químicos.

Conclusiones:

  • PROTAC-Splitter ofrece una solución confiable y escalable para el análisis automatizado de PROTAC.
  • El enfoque híbrido anota eficazmente los PROTAC, superando las limitaciones de los modelos individuales.
  • La disponibilidad de PROTAC-Splitter de código abierto facilita una adopción más amplia en el descubrimiento de fármacos.
