We developed HeliScopeCAGE, a simplified protocol for single-molecule sequencing. This method accurately identifies transcription start sites and gene expression, even with low RNA quantities, enabling finer regulatory analysis.
Area of Science:
- Molecular Biology
- Genomics
- Transcriptomics
Background:
- Cap analysis of gene expression (CAGE) is crucial for identifying transcription start sites (TSS).
- Existing CAGE protocols can be complex and require significant RNA input.
- Advancements in single-molecule sequencing offer opportunities for protocol simplification.
Purpose of the Study:
- To develop a simplified CAGE protocol for single-molecule sequencers.
- To improve the accuracy and efficiency of TSS identification and gene expression analysis.
- To enable gene expression studies with reduced RNA input, including rare cell populations.
Main Methods:
- Developed HeliScopeCAGE, a protocol avoiding second strand synthesis, ligation, digestion, and PCR.
- Directly sequenced the 3' end of cap-trapped first-strand cDNAs.
- Scaled down RNA input requirements to 5 μg (standard) and 100 ng (low-quantity).
Main Results:
- HeliScopeCAGE accurately defines TSS, identifies novel transcription regions, and characterizes promoter activity.
- The protocol demonstrates high reproducibility (Pearson's correlation coefficient of 0.987) and quantitative accuracy over 5 orders of magnitude.
- Low-quantity libraries (100 ng RNA) detected ~60% of loci identified by standard libraries, enabling comparative analysis of rare cells.
- Differential gene expression analysis showed high correlation with microarray data (0.871) and identified thousands more differentially expressed loci.
Conclusions:
- HeliScopeCAGE offers a simplified, highly reproducible, and quantitative method for gene expression analysis using single-molecule sequencing.
- The protocol's ability to work with low RNA quantities significantly expands its applicability, particularly for rare cell populations.
- HeliScopeCAGE provides high-resolution data for TSS identification and differential gene expression, advancing transcriptomic research.
