Ribosome Profiling02:24

Ribosome Profiling

Ribosome profiling or ribo-sequencing is a deep sequencing technique that produces a snapshot of active translation in a cell. It selectively sequences the mRNAs protected by ribosomes to get an insight into a cell’s translation landscape at any given point in time.
Applications of ribosome profiling
Ribosome profiling has many applications, including in vivo monitoring of translation inside a particular organ or tissue type and quantifying new protein synthesis levels.

Area of Science:

  • Genomics
  • Transcriptomics
  • Evolutionary Biology

Background:

  • Advancements in genome sequencing and transcriptome technologies enable detailed expression profile studies.
  • Investigating the impact of base composition on mammalian gene expression across different tissues is crucial.

Purpose of the Study:

  • To analyze RNA-seq data from mouse brain, liver, and muscle tissues.
  • To determine how DNA base composition, specifically within isochores, affects gene expression activity.
  • To explore the relationship between gene expression and isochore family localization.

Main Methods:

  • Utilized RNA-sequencing (RNA-seq) data from three distinct mammalian tissues.
  • Mapped mouse isochores and analyzed their base composition.
  • Correlated isochore properties and gene expression levels.

Main Results:

  • Generated a transcriptome map of mouse isochores for brain, liver, and muscle.
  • Demonstrated that isochore base composition significantly impacts gene expression activity.
  • Identified correlations between gene expression and gene localization within isochore families.

Conclusions:

  • This research is the first to link genomic and genic compositional properties to gene expression using next-generation sequencing data.
  • Findings reinforce the association between isochores and gene expression.
  • The results support the hypothesis that isochores are primarily shaped by evolutionary adaptation.
