Evolutionary Relationships through Genome Comparisons02:54

Evolutionary Relationships through Genome Comparisons

Genome comparison is one of the excellent ways to interpret the evolutionary relationships between organisms. The basic principle of genome comparison is that if two species share a common feature, it is likely encoded by the DNA sequence conserved between both species. The advent of genome sequencing technologies in the late 20th century enabled scientists to understand the concept of conservation of domains between species and helped them to deduce evolutionary relationships across diverse...
Convergent Evolution01:54

Convergent Evolution

Evolution shapes the features of organisms over time, ensuring that they are suited for the environments in which they live. Sometimes, selection pressure leads to the rise of similar but unrelated adaptations in organisms with no recent common ancestors, a process known as convergent evolution.
Gene Duplication and Divergence02:37

Gene Duplication and Divergence

The seminal work of Ohno in 1970 popularized the idea of gene duplication and divergence. DNA sequence comparison studies reveal that a large portion of the genes in bacteria, archaebacteria, and eukaryotes was  generated by gene duplication and divergence, indicating its critical role in evolution.
The duplicated copies of the gene are called Paralogs. Paralogs with similar sequences and functions form a gene family. Across several species, a large number of gene families are characterized.
Synteny and Evolution02:31

Synteny and Evolution

John H. Renwick first coined the term “synteny” in 1971, which refers to the genes present on the same chromosomes, even if they are not genetically linked. The species with common ancestry tend to show conserved syntenic regions. Therefore, the concept of synteny is nowadays used to describe the evolutionary relationship between species.
Around 80 million years ago, the human and mice lineages diverged from the common ancestor. During the course of evolution, the ancestral chromosome underwent...
Modern Molecular Taxonomy01:29

Modern Molecular Taxonomy

Advancements in molecular biology have revolutionized the identification and characterization of bacteria, with multiple methods leveraging DNA sequencing for enhanced precision. As sequencing technologies improve and costs decline, these approaches are increasingly used in clinical, environmental, and evolutionary studies.Multilocus Sequence Typing (MLST) examines several housekeeping genes, essential chromosomal genes encoding cellular functions, to distinguish strains. Approximately...
Synthetic Biology02:55

Synthetic Biology

Synthetic biology is an interdisciplinary science that involves using principles from disciplines such as engineering, molecular biology, cell biology, and systems biology. It involves remodeling existing organisms from nature or constructing completely new synthetic organisms for applications such as protein or enzyme production, bioremediation, value-added macromolecule production, and the addition of desirable traits to crops, to name a few.

Area of Science:

  • Bioinformatics
  • Computational Biology
  • Ontology Engineering

Background:

  • Life science ontologies require frequent updates to reflect domain knowledge.
  • Collaborative curation of large ontologies necessitates effective version management.
  • Identifying differences (Diff) between ontology versions is crucial for synchronization and data adaptation.

Purpose of the Study:

  • To propose a novel approach, COnto-Diff, for generating expressive and invertible difference mappings between ontology versions.
  • To semantically enrich basic change operations into more complex ones for improved ontology evolution analysis.
  • To demonstrate the utility of COnto-Diff for version management and annotation migration in collaborative curation.

Main Methods:

  • Matching ontology versions to establish an initial evolution mapping of basic change operations (insert/update/delete).
  • Employing a rule-based approach to transform basic changes into complex operations like merge, split, or subgraph changes.
  • Customizing the algorithm for diverse ontologies and application scenarios.

Main Results:

  • COnto-Diff generates expressive and invertible difference mappings between ontology versions.
  • The approach semantically enriches the evolution mapping with complex change operations.
  • Evaluation on large life science ontologies (Gene Ontology, NCI Thesaurus) shows effectiveness compared to PromptDiff.

Conclusions:

  • COnto-Diff provides an effective solution for managing ontology evolution in collaborative environments.
  • The generated Diff results facilitate ontology version management and annotation migration.
  • The customizable nature of COnto-Diff allows adaptation to various life science ontologies and curation workflows.
