Improving Translational Accuracy02:07

Improving Translational Accuracy

Base complementarity between the three base pairs of mRNA codon and the tRNA anticodon is not a failsafe mechanism. Inaccuracies can range from a single mismatch to no correct base pairing at all. The free energy difference between the correct and nearly correct base pairs can be as small as 3 kcal/ mol. With complementarity being the only proofreading step, the estimated error frequency would be one wrong amino acid in every 100 amino acids incorporated. However, error frequencies observed in...

mRNA Stability and Gene Expression02:51

mRNA Stability and Gene Expression

The structure and stability of mRNA molecules regulates gene expression, as mRNAs are a key step in the pathway from gene to protein. In eukaryotes, the half-life of mRNA varies from a few minutes up to several days. mRNA stability is essential in growth and development. The absence of the proteins regulating its stability, such as tristetraprolin in mice, can cause systemic issues, including bone marrow overgrowth, inflammation, and autoimmunity.

Propagation of Uncertainty from Random Error00:59

Propagation of Uncertainty from Random Error

An experiment often consists of more than a single step. In this case, measurements at each step give rise to uncertainty. Because the measurements occur in successive steps, the uncertainty in one step necessarily contributes to that in the subsequent step. As we perform statistical analysis on these types of experiments, we must learn to account for the propagation of uncertainty from one step to the next. The propagation of uncertainty depends on the type of arithmetic operation performed on...
Uncertainty: Overview00:59

Uncertainty: Overview

In analytical chemistry, we often perform repetitive measurements to detect and minimize inaccuracies caused by both determinate and indeterminate errors. Despite the cares we take, the presence of random errors means that repeated measurements almost never have exactly the same magnitude. The collective difference between these measurements - observed values - and the estimated or expected value is called uncertainty. Uncertainty is conventionally written after the estimated or expected value.

Area of Science:

  • Genomics
  • Bioinformatics
  • Computational Biology

Background:

  • Microarrays are established tools for genome-scale gene expression profiling.
  • The Bioconductor package puma offers uncertainty analysis for Affymetrix GeneChip data.
  • Exon microarray technology is increasingly used for isoform-level expression analysis, but current tools like puma lack support.

Purpose of the Study:

  • To extend the puma package with methods for exon array data analysis.
  • To improve existing downstream analysis methods for gene and isoform expression.
  • To enhance the stability and efficiency of expression quantification and analysis.

Main Methods:

  • Developed a new gamma model for exon arrays to estimate isoform and gene expression with uncertainty.
  • Implemented a variant of the probe-level analysis for more stable gene expression estimates from 3' GeneChip data.
  • Introduced a computationally efficient differential expression detection method and a robust clustering method considering replicate information.

Main Results:

  • The extended puma package now supports both Affymetrix 3' GeneChips and Exon arrays.
  • Isoform and gene expression levels with associated uncertainties are calculated using a novel gamma model for exon arrays.
  • Improved methods provide more stable expression estimates, efficient differential expression detection, and robust clustering.

Conclusions:

  • The enhanced puma package provides comprehensive gene and isoform expression analysis for both 3' and Exon arrays.
  • Uncertainty propagation is integrated into downstream analyses, improving efficiency and applicability.
  • The downstream methods can be adapted for other platforms like RNA-Seq when uncertainty data is available.
