Gene Conversion02:08

Gene Conversion

10.9K
Other than maintaining genome stability via DNA repair, homologous recombination plays an important role in diversifying the genome. In fact, the recombination of sequences forms the molecular basis of genomic evolution. Random and non-random permutations of genomic sequences create a library of new amalgamated sequences. These newly formed genomes can determine the fitness and survival of cells. In bacteria, homologous and non-homologous types of recombination lead to the evolution of new...

Genome Annotation and Assembly

22.3K
The genome refers to all of the genetic material in an organism. It can range from a few million base pairs in microbial cells to several billion base pairs in many eukaryotic organisms. Genome assembly refers to the process of taking the DNA sequencing data and putting it all back together in a correct order to create a close representation of the original genome. This is followed by the identification of functional elements on the newly assembled genome, a process called genome annotation.

Area of Science:

  • Genetics
  • Bioinformatics
  • Computational Biology

Background:

  • Harmonizing genetic datasets is crucial for statistical power in meta-analyses and genotype imputation.
  • Current harmonization methods are error-prone due to diverse file formats and ambiguous genomic strand references.

Purpose of the Study:

  • To introduce Genotype Harmonizer (GH), a command-line tool for automated genetic data harmonization.
  • To address challenges in aligning genomic data across different formats and reference strands.

Main Methods:

  • GH automatically resolves genomic strand ambiguity for A/T and G/C SNPs using linkage disequilibrium.
  • It supports multiple common genotype formats like PLINK, VCF, SHAPEIT2, and Oxford GEN.
  • The tool is implemented in Java and offers a reusable Java 'Genotype-IO' API.

Main Results:

  • GH successfully harmonizes genetic datasets by automatically addressing file format and genomic strand discrepancies.
  • It leverages linkage disequilibrium patterns to orient ambiguous SNPs without requiring prior strand information.

Conclusions:

  • Genotype Harmonizer (GH) streamlines the harmonization of genetic datasets across various file formats.
  • GH can be readily integrated into standard meta-analysis and genotype imputation pipelines.
