DNA as a Genetic Template02:05

DNA as a Genetic Template

27.4K
Two structural features of the DNA molecule provide a basis for the mechanisms of heredity: the four nucleotide bases and its double-stranded nature. The Watson-Crick model of double-helical DNA structure, proposed in 1952, drew heavily upon the X-ray crystallography work of researchers Rosalind Franklin and Maurice Wilkins. Watson, Crick, and Wilkins jointly received the Nobel Prize in Physiology or Medicine for their work in 1962. Franklin was, controversially, excluded from the prize for...

Self-Evaluation Maintenance Model01:29

Self-Evaluation Maintenance Model

291
The Self-Evaluation Maintenance (SEM) model offers a psychological framework to understand how individuals’ self-esteem is influenced by the achievements of others, particularly those with whom they share close personal bonds. The SEM model operates when personal rather than social identity guides individuals. Central to this model is the notion that individuals have an inherent desire to preserve a favorable self-image, which is continuously shaped by interpersonal comparisons and...

Self-Evaluation: Self-Enhancement and Self-Verification

5.7K
Social psychologists have documented that feeling good about ourselves and maintaining positive self-esteem is a powerful motivator of human behavior (Tavris & Aronson, 2008). In the United States, members of the predominant culture typically think very highly of themselves and view themselves as good people who are above average on many desirable traits (Ehrlinger, Gilovich, & Ross, 2005). Often, our behavior, attitudes, and beliefs are affected when we experience a threat to our...

Lewis Acids and Bases02:33

Lewis Acids and Bases

48.2K
In 1923, G. N. Lewis proposed a generalized definition of acid-base behavior in which acids and bases are identified by their ability to accept or to donate a pair of electrons and form a coordinate covalent bond.
A coordinate covalent bond (or dative bond) occurs when one of the atoms in the bond provides both bonding electrons. For example, a coordinate covalent bond occurs when a water molecule combines with a hydrogen ion to form a hydronium ion. A coordinate covalent bond also results when...

Nursing Evaluation01:15

Nursing Evaluation

4.2K
The evaluation stage signals the end of the nursing process. The nurse gathers evaluative data to assess whether or not the patient has attained the expected results. Whereas the nurse collects data in the nursing assessment to identify the patient's health concerns, the evaluation stage data determines if the indicated health issues are resolved. Evaluative data collection includes two sections: the data acquired to evaluate patient outcomes and the time criteria for data collection.

Summary

Template-based modeling (TBM) in CASP13 shows deep learning excels in hard cases. Best results use deep multiple sequence alignments for contact or distance predictions, with deep learning outperforming template modification for difficult targets.

Area of Science:

  • Computational biology
  • Structural bioinformatics
  • Protein structure prediction

Background:

  • The Critical Assessment of protein Structure Prediction (CASP) is a community-wide experiment to assess protein structure prediction methods.
  • Template-based modeling (TBM) is a key category in CASP, relying on known protein structures.

Purpose of the Study:

  • To assess the performance of template-based modeling groups in CASP13.
  • To introduce and evaluate novel metrics for assessing protein model quality beyond traditional CASP metrics.

Main Methods:

  • Ranking predictor groups using CASP12 primary ranking score.
  • Analyzing performance based on template availability (TBM-easy vs. TBM-hard).
  • Evaluating models using traditional CASP metrics and new metrics (torsion angles, molecular replacement utility).

Main Results:

  • Top performance achieved by groups using deep multiple sequence alignments for contact or distance predictions.
  • Modifying existing templates yields best results for TBM-easy cases.
  • Deep learning algorithms trained on the Protein Data Bank (wwPDB) achieve excellent results for TBM-hard cases without explicit templates.
  • New metrics show poor correlation with traditional metrics, indicating limitations of current assessment.

Conclusions:

  • Deep learning approaches are highly effective, particularly for challenging protein structure prediction targets.
  • Protein modeling has matured, necessitating broader evaluation criteria beyond traditional metrics.
  • Future assessments should incorporate alternative metrics to capture model utility and accuracy more comprehensively.
