Genome Annotation and Assembly03:36

Genome Annotation and Assembly

20.4K
The genome refers to all of the genetic material in an organism. It can range from a few million base pairs in microbial cells to several billion base pairs in many eukaryotic organisms. Genome assembly refers to the process of taking the DNA sequencing data and putting it all back together in a correct order to create a close representation of the original genome. This is followed by the identification of functional elements on the newly assembled genome, a process called genome annotation.

Gene Flow

37.3K
Gene flow is the transfer of genes among populations, resulting from either the dispersal of gametes or from the migration of individuals.

Modern Molecular Taxonomy

520
Advancements in molecular biology have revolutionized the identification and characterization of bacteria, with multiple methods leveraging DNA sequencing for enhanced precision. As sequencing technologies improve and costs decline, these approaches are increasingly used in clinical, environmental, and evolutionary studies.Multilocus Sequence Typing (MLST) examines several housekeeping genes, essential chromosomal genes encoding cellular functions, to distinguish strains. Phylogenetic Trees03:21

Phylogenetic Trees

49.1K
Phylogenetic trees come in many forms. It matters in which sequence the organisms are arranged from the bottom to the top of the tree, but the branches can rotate at their nodes without altering the information. The lines connecting individual nodes can be straight, angled, or even curved.

Plant Breeding and Biotechnology

21.3K
Crop cultivation has a long history in human civilization, with records showing the cultivation of cereal plants beginning at around 8000 BC. This early plant breeding was developed primarily to provide a steady supply of food.

Gene Regulation in Microbial Communities: Quorum Sensing01:28

Gene Regulation in Microbial Communities: Quorum Sensing

437
Quorum sensing is a mechanism of bacterial communication that enables coordinated gene expression in response to changes in population density. This facilitates collective behaviors that enhance survival, resource acquisition, and ecological adaptation. This process relies on small signaling molecules called autoinducers that accumulate as bacterial populations grow. When a critical threshold concentration of autoinducers is reached, bacterial cells collectively modify gene expression,...

Area of Science:

  • Genomics and Bioinformatics
  • Plant Pathology
  • Computational Biology

Background:

  • Accurate genomic annotation is crucial for managing plant diseases.
  • Key plant pathogens often have incomplete or inconsistent gene sets, hindering research.
  • Lack of dedicated funding and teams exacerbates annotation issues.

Purpose of the Study:

  • To describe a collaborative, community-driven approach to improve genomic annotation for plant pathogens.
  • To address the shortcomings of incomplete and inconsistent gene sets in important plant pathogens.
  • To foster collaboration and accelerate research through unified, well-annotated genomic data.

Main Methods:

  • Engaged over 40 members of the Botrytis cinerea research community from eight countries.
  • Utilized the Apollo gene editing tool for systematic review of the entire gene set (11,707 protein-coding genes).
  • Applied a similar community-driven curation process to Blumeria graminis f. sp. hordei and are initiating it for Zymoseptoria tritici.

Main Results:

  • Successfully generated a systematically reviewed and disseminated gene set for Botrytis cinerea within 6-7 months.
  • Achieved a completely redefined gene set for Blumeria graminis f. sp. hordei.
  • Demonstrated the value of community agreement and ownership in accelerating research.

Conclusions:

  • Community-driven annotation efforts yield improved and accurate gene sets for plant pathogens.
  • Collaborative curation fosters ownership and accelerates research progress in the field.
  • Unifying divergent datasets and research teams through community efforts enhances data quality and benefits related species and automated prediction tools.
