We developed a sensitive scanning single-molecule counting (SSMC) method for RNA detection. This method, combined with magnetic bead-based assays, enables amplification-free gene expression analysis, even in challenging FFPE samples.
Area of Science:
- Molecular Biology
- Biotechnology
Background:
- Accurate RNA detection is crucial for gene expression analysis.
- Existing methods like real-time PCR often require amplification and can be affected by sample quality.
Purpose of the Study:
- To introduce and evaluate a novel, highly sensitive fluorescent detection method: scanning single-molecule counting (SSMC).
- To demonstrate the application of SSMC for amplification-free gene expression analysis, including in FFPE samples.
Main Methods:
- Development of a highly sensitive fluorescent detection method, scanning single-molecule counting (SSMC).
- Integration of SSMC with a magnetic bead-based assay (MB-BA + SSMC) for enhanced sensitivity.
- Application of MB-BA + SSMC for gene expression analysis without reverse transcription or amplification.
- Testing MB-BA + SSMC on formalin-fixed paraffin-embedded (FFPE) samples.
Main Results:
- MB-BA + SSMC detected target RNA with high sensitivity at 384 aM.
- Gene expression patterns obtained via MB-BA + SSMC were identical to real-time PCR.
- MB-BA + SSMC analysis of FFPE samples showed minimal impact from RNA fragmentation and crosslinking.
- FFPE samples analyzed by real-time PCR showed increased Ct values and decreased detectable genes.
Conclusions:
- SSMC is a powerful tool for highly sensitive target RNA detection.
- SSMC enables accurate, amplification-free gene expression analysis.
- MB-BA + SSMC is effective for analyzing RNA in FFPE samples, overcoming limitations of traditional methods.
